In regards to good queer characters from main SMT, I'd categorize Jenna Angel there, since she's intersex.

The game's knocked down image is definitely bad. Oh no, my party member is dying, let's have her wiggle her butt in front of the camera.
Jenna's a good character. While she's a villain, it's not because she's a non-heteronormative person, and Gale, a straight man, is not treated like a pervert for being in love with her.
iirc there's a canonically gay (and mixed race as well) character in that mobile SMT game that's not too bad according to what I've heard. There's apparently some stuff with him flirting with the male protagonist, but I don't think anyone's said he comes across as predatory or anything like that?
I personally haven't played the game in a while and never even got to meet him myself, but still.

Yeah, Liberation apparently has a character who is not just gay but Chinese, another seriously discriminated-against group in Japan.
He's Taiwanese. The kid into horror media is Chinese. There's also a lesbian girl.
The Retired Soldier is the overweight guy who is masochist/Idol Otaku/FAT Jokes though. Bayonetta makes him a footrest while the lesbian girl finds her super cool.
Taiwanese actually (assuming you're talking about Jeng Yun). Which I really liked as well; always nice to see Taiwan being used in media.

I think all the Nu Persona games are equally wish fulfillment. It's one of the more interesting things about them, the fact they start with you entering the game and end with you leaving the game. It is also probably why they changed it so you have no powers "in the real world" unlike in the older Persona games. P4 was pretty explicit about it where you only get awesome powers by entering a TV.
And Mainline SMT doesn't really do characters well outside of Apocalypse. You need to have a game focused on characters to do stuff like properly addressing LGBTQ issues. That wouldn't work in Nocturne where basically nobody matters and you have no emotional attachment to them.
Why Apocalypse is the best SMT game as it embodies the best of SMT and Persona and combines them both.
With mainline SMT, Zoe from Strange Journey is implied to be bisexual, as it's heavily insinuated she slept with both Jimenez and Zelenin, or at least wanted to. All in the name of getting "data," of course...
She didn't sleep with them. She was attracted to them, but in the vein Anthony is but not even half as creepy.
Strange Journey alao had Lucifer become a human woman and give birth to a half-human daughter.

...am kinda worried about that standalone fantasy thing he's got coming up now, especially as it seems to have a female protagonist.
Persona 5 R doesn’t have his input, so I could see some changes, similar to P 3 P, in regards to how it treats gender issues.

IIRC, Fe MC was actually written by a woman.
Azusa Kido, who also wrote Persona Q's story, did some writing for P3, 4, 5, SMT 3, and notably did work on Catherine in some capacity as "event and field planner"
Apparently she's also slated to work on Hashino's upcoming fantasy game with the other writers.

Know a good X Meets Y example regarding Yukari from Persona 3? I could say Kimberly Ann Hart from Mighty Morphin' Power Rangers is one of the components because of her costume and weapon◊ in Persona 4: Arena Ultimax.
Just went through the sidequest in Persona Q where Theodore staged an incident because he thought Chie will kill Yosuke otherwise. How can a man be this dumb and precious? What a lovely dork.
With the way Chie acts towards him I can see why he comes to that conclusion.

Several of Ann's lines in Mementos make reference to the fact that she's uncomfortable with her Phantom Thief outfit — in direct contrast to the other characters. I don't recall the specific lines, but she reacts very negatively to the idea of being seen in public in her Phantom Thief getup, while other characters think it would be cool.
There's also things like the fact that Ann's "knocked down" pose is a very sexualized "face down, ass up" and gives creepy rape-y vibes given that it's literally a visual representation of enemies putting her into a vulnerable position which they can then exploit to damage her further.
Some of Ann's stuff is about asserting her sexuality on her own terms rather than being treated like a sexual object by others. But that falls flat in the face of the game itself also treating her like a sexual object.
