Seems kinda pointless to lie about. Linkara and everyone else would assume he’s a clone unless told otherwise. Just because Clonekara is a clone doesn’t mean Linksano created him.

It could be possible that the majority of the clone's growth was when Linksano was teamed up with Vyce. I admit I didn't consider that option.

On another note, who is expecting Mechakara to return one day? Lewis has never put the limits on what Mechakara can survive. He's been reduced to a piece of his face(as seen with Insano), and a hand but he always comes back due to his experiments with magic. Vyce at least fell into a collapsing pocket universe. I don't think he could be Killed Off for Real at this point without attacking his programming, since attacking his body hasn't worked. Linkara should be working on that because he of all people would be Genre Savvy about Death Is Cheap and Joker Immunity

Europa can literally bring people back from the dead. Mechakara doesn't need something new to pull a resurrection out from nowhere, it's already in exactly the place where we last saw him.
Until the last couple story episodes, I'd suspected that Clonekara was Mechakara... or at least, the human bits of him.

So that comic... Was certainly more interesting than any of the author's other works. A bit generic, but not unforgivably awful.
And Zennistrad's theory gains some weight to it. But I still think that being the AU Linkara Mechachara killed is more interesting. Regardless that leaves the actual clone MIA.

Which would go to explain the memory problems-he's been dead for almost a decade. It would also explain why he's wearing the old clothes. Also because Mechakara's come back skinsuit and all thrice with magic, he might be acclimated enough to the main universe that any markings Clonekara would have of being from another universe would be lost.
If you're right, this also brings question into whether or not Mechakara is also inhabiting Clonekara or not. If he is, it'd be some sick irony that he's stuck in the body of his most hated enemy. And what is more fitting for an anniversary storyline than tying into the first story, and the first Knight of Cerebus being involving on the anniversary Halloween
I wonder if the main Linkara will turn out to be the clone. It'd tie in nicely to his opinion that Ben Reily should've been the original, and he's Genre Savvy enough to not Wangst about being a clone.

I'm A Pervert not an Asshole!Well, Lewis was of the opinion that they never should have revealed who the real clone was and they should've left it ambiguous. He did seem to think that having Ben take over as Spider-Man would've saved everyone a bunch of problems down the line and allowed Peter to retire peacefully with MJ.

You have the freewheeling Ben Riley who could do older school stories across multiple books while you keep peter to a single title that deals with him having to balance being a father, holding down a job, and his hero complex. It would also let them explore what it would be like to raise a young child with super human abilities. I mean imagine dealing with a toddler that can literally climb the walls.
Sad thing is, unless you're the Fantastic Four, most books prefer sticking to the Status Quo.

One thing I find suspicious about this explanation is that Linksano had virtually no reason to not bring this up the second another Linkara showed up. Yeah the clones were inactive until now, but it was a pretty likely explanation for what was going on.
There's also the fact that Linksano seemed to have completely failed to notice the broken cloning tube until AFTER Linklona had been active for quite some time. He's shown surprised at the end of the Star Trek 2009 Part 2 review, indicating he hadn't seen it before. I imagine his lab is he workplace, so he would have noticed pretty soon if the clone broke out.
