I think Ken must be a reference to Violent Ken, not the SFII Movie. He is brainwashed by Bison in that version of his.

Bowser fights Rathalos in his sixth fight instead of being his final boss. Strange.
Uni catViolent Ken pretty much is Street Fighter 2 the Movie brainwashed Ken. That film was extremely influential to SF as a whole when it was new due to how well received it was, and every so often we still get new ideas and characters colored by it.
To give more details as to what CountofBleck noted, in Chapter 19 of Kid Icarus: Uprising, Pit's soul is locked inside of a ring that lets him possess whoever wears it, and he eventually gets picked up by his old ally Magnus, who has to fight off Pit's body, which is being indirectly controlled by the Chaos Kin (who is more directly controlling Palutena at the same time).
Heck, in terms of mind control, if you count being possessed, you could also throw Bowser in there (thanks, Cackletta) and Ganondorf/Ganon (thanks to Yuga in A Link Between Worlds), too.

Minecraft Boss, besides being the final boss of Steve/Banjo could also be fought by Villager.
Uni catIt does seem like they wanted to have a Mega Mewtwo boss for the Pokemon characters but had to use Master Hand instead.
This song needs more love.I'd think that good candidates for a Pokémon boss would be either Primal Dialga or Mega Rayquaza. The latter especially since they could just reuse Rayquaza'a model from Brawl and touch up the cosmetics to make it look like Mega Rayquaza.
The storm has now resided, the wolf now rests.Either Mega Mewtwo would work: Y taking a cue from the Final Smash and just nuking stuff, and X pulling a Giga Bowser.
Rosalina also fights Marx
Dark Pit fights Galleom (I guess because he technically debuted in Brawl), Meta Knight fights both Hands (His theme is both halves of the same face and fights a good guy and their dark side) and Game and Watch and Wario both fight Master Hand.

Also, yeah, Giga Bowser and Crazy Hand really don't get to fight that many people.
Marx not getting to fight Meta Knight and Dedede is surprising to me as well, I figured he'd fight all of the Kirby bosses. Also, why does Inkling fight him?
It's because Inkling's theming is centered around colors, and Marx is quite the colorful guy.

Now I'm wondering why Jigglypuff fights Giant Donkey Kong of all things. I can't come up with anything for that one.
Puff's theme is Classic 64 fights. She goes against all the fighters that debuted in 64.
Giant DK was an event match in 64 if i recall.
Uni cat64 had no event matches, but giant DK was part of the 1 player mode.
@I Like Kirbys: Actually, yes. Megaman II in Japan is called "The Secret of Dr. Wily". His classic campaign in Japan is called "The Secret of Dr. Mario".
