No, you're getting confused with Scorpion's ending with the ending of Deception's Konquest Mode. Scorpion tried to stop Shujinko from placing 6 of the 7 Kamidogu at the end of the game. For the sake of context, Scorpion didn't even bother explaining that he was the actual champion of the Elder Gods & just tried to fight Shujinko without actually explaining anything. He lost & for some reason disappeared right after the fight ended. Which is weird considering his next objective was to kill Onaga. And for the longest time, I thought that was the canon ending because of the way Shujinko narrated Scorpion's Ending, but that mostly wishful thinking on my part for the same reason I wanted Sub-Zero's Deadly Alliance Ending to be canon.
I mean at least elements of everyone's endings tend to be canon (despite what Sonic Haxd might have said once)
- Johnny Cage's filmography is extensive enough that an MK film adaptation is viable
- Liu beats Tsung, obvs
- Scorpion's ending pretty much
- Sub's reveals that he was on a mission to kill Shang Tsung and that's easy to fit into canon aside from how he failed.
- Liu beats Shao Kahn obvs
- Scorpion's ending mentions his oath of protection to Sub-Zero the Younger as does Sub's to a degree
- Reptile's retroactively since his MKX ending reveals there's still some Raptors left
- Mileena's aside from her ruling Outworld with Baraka
- Jax's ending is largely acnon as MK 3's looooooooong intro pretty much references it (saving Sonya but inadvertantly setting Kano free)
- Liu beats Shao again obvs though later games made it clear that Shao simply retreated in shame rather than explosively dying, they weren't really clear about that
- Kung Lao's sorta-death was referenced in his and Liu's ending and that was a thing in MK 4's backstory, and MK's new timeline made a big deal of it.
- Cyrax.
- Scorpion's references his Oath Of Protection from 2
- Sonya and Jax's endings reference the Outerworld Investigation Agency that features in every game up to Armageddon and is joined by the lieks of Kenshi and Cyrax
- Noob and Mileena's MK Trilogy endings rather blatantly mention Shinnok by name.
- Jade's ending has a reference to her siding with Kitana
- Kitana's has her bring Sindel back to the side of good, and Sindel's ending references Kitana and Jerrod
- Liu beats Shinnok obvs
- Scorpion's ending
- Sub-Zero's explains what Quan Chi was up to
- Quan Chi's ending, while non-canon, exposits that he made a fake amulet to dupe Shinnok with so that might be canon considering later games' events
- Tanya's betrayal and evil alignment was revealed in her ending and is part of her story in later games

Granted a big issue is more about Armaggedon lack of bios(back them were bios were a pretty damn big deal) to the poin the M Kteam relase some into a webpage in fact.
But for what I get the elder god revived the shirai ryu as zombies mostly because hanzo failed to stop onaga, I guess he join daegon as payback since he is your last oponent before daegon and blaze.

A lot of those endings were used for expositions & to fleshed out the characters. Still, your point is valid, I did forget a lot of the endings were canon besides Liu's
A few endings in DA and Deception did also hint at more interesting plot developments like Drahmin being remodelled into something not horrifically disgusting, Liu Kang's ghost inhabiting Kano's body, the Red Dragon being sent after the Lin Kuei, Li Mei being horny for Onaga, Darrius launching a coup on Orderrealm and taking it over and at least here Kabal's heel turn had a psuedo-explanation (Havik's chaos magic)

I think the way MK 11 solidified alt timelines was neat...until it watered down damn near everything, especially Shinnok, into "DOESN'T MATTER KRONIKA DID IT"
I admit I'm more interested in the idea that the timelines didn't return to normal following Kronika's defeat. The idea of a Time Crashed MK universe could've been interesting.
Problem is that just mean the entire realms crash as result, I mean MK 11 and kronika is the same thing armaggedon but harder.

Random question: Did Jax lose his arms in the original timeline or were they just "sleeves"/ implants like in Mortal Kombat: Annihilation and Mortal Kombat: Defenders of the Realm?
They never clarified that, they werejust nebulously called "enhancements" and the like.
I don't know if the exact details of what occurred in deception was made clear regarding the outcome but if I remember correctly didn't Scorpion have Onaga cornered only for Shujinko to accidentally screw it up when he summoned Onaga to try and kill him and failed to do so himself?
