If the clank was not present when they popped Agatha under the bonnet of the machine, then she's going to still believe that her personality is hiding in Agatha's head. Actually, she might be arrogant enough to not even believe that they could have understood her tech well enough to remove it and still think that she's got a copy in there even if she saw that event.
Right now, I'm wondering exactly what that single note did to the environment they are currently standing in. (And what should we call it? A "pollute note"?) Looks like we find out on Friday...
