During one seemingly ordinary afternoon after school, Ordinary High-School Student Ai Nanasaki walks into an unconscious man, who was lying face-down on the floor and heavily injured - and is equipped with a Duel Disk. At her home, the man wakes up and, albeit startled, reveals himself to be Akihiko Sanada, a college student from somewhere (and sometime) different - that he's not of this timeline.
Ai, obviously, asks what he meant of this, and so Akihiko answers: Her timeline and his timeline are just among several interconnected dimensions - and they are all threatened by the presence of a yet unidentified force. He also tells her that, in order to prevent this, they have to fight... with cards designed for duels.
Along the way, Ai gets her own deck, along with her special ace: Nanoha Takamachi, who is also out to prevent the timeline attacks.
Yu-Gi-Oh! SS is a fanfic centering on Ai and Nanoha's combined efforts to duel against this unknown force. Still in its concept stages, however, but it's on the way.

This fanfic will consist of:
- Deconstruction: Of the entire concept of Yu-Gi-Oh!, which is monsters dueling each other. These "monsters" can actually feel pain, and they can possibly die during these duels, permanently sealing them in card forms when this happens. Luckily turned off for friendly duels, though.
- Human Chess: Human Yu-Gi-Oh!: The duel monsters being used are not just mere holograms: they are Hard Light versions of the monsters portrayed in their cards - while the souls of the monsters themselves become the cards when they are needed (or, in the cases of the villains', forcibly transformed. This effectively means these monsters are inflicting real pain to each other.
- Massive Multiplayer Crossover: The main ace cards are from Magical Girl Lyrical Nanoha, the heroines are from the Amagami universe, and there are various characters - including cards.
