He does this through torturous experiments on countless ponies, such as cutting out a unicorn's heart and pumping the blood by hand to compare the length of time she survived to an earth pony. He constantly belittles his test subjects and shows [[TheSociopath no remorse whatsoever]] for his misdeeds, believing that after some time, he will be revered as a visionary. Kudos has no problems whatsoever using [[WouldHurtAChild children]] for his experiments, leading to this chilling line: ''"In a nursery full of foals, if you were to gas them, it is usually the earth ones that survive the longest."'' This culminates in his experiment on Applejack. Sending a letter to her parents, he asks them to bring him some pies, and gives them directions leading to a manticore's den, causing their deaths out of a desire to see an earth pony filly who lost everything recreate herself. Seeing it as a failure due to the survival of her brother and grandmother, he considers doing a repeat with her sister Apple Bloom. When Grand Ruler and the Unicornicopians arrive, he happily [[TheQuisling joins them]] in exchange for Grand Ruler backing his experiments. Kudos twists the innocent batpony Raven into an insane monster capable of wielding the Uniforce in order for Grand Ruler to send her against Starfleet, leading to the [[spoiler:apparent]] death of Twilight Sparkle. He twists numerous other ponies into such monsters, including his own sister, Ragdoll, whose nerves he deadens to prevent her from feeling pain. Eventually abandoning Grand Ruler, he joins [[MultiversalConqueror Dark Conquest]], aiding him in his destruction of United Equestria. It is through Kudos' work that Dark Conquest's troops are able to use several deadly magical artifacts such as the [[IKnowWhatYouFear Ring of Fear]]. He takes special glee in taunting Applejack, eventually turning himself into an incredibly strong behemoth via a serum just to fight her. Utterly sociopathic and racist, willing to ruin the lives of countless ponies, Emil Kudos is, among numerous villains, one of the most truly vile.

* BetterThanCanon: Compared to ''Starfleet Magic'', given that this fic has both a more engaging plot and fleshed-out characters, making it easier to remain invested in the story.

* AuthorsSavingThrow:
** Due to the negative response garnered by the graphic sexual content in the early chapters, the author eventually rewrote the beginning of the story to remove most of it, and the later chapters cut it entirely, focusing solely on the story and action.
** In general, the original plan for the fic was to just harm all Starfleet members, even including rape. If the author did follow through with that and didn't focus on developing everybody, plus his love for canon and the potential for the Starfleet members, the fic would be far worse and more hated than now.

* HarsherInHindsight: Initially, in Fall of Starfleet, Lightning blamed Starla for being kidnapped and raped, though he regrets it later. Come Season VIII of Starfleet Magic, and [[spoiler:the whole Starfleet blames Swift Star for being kidnapped and near-raped because he disobeyed orders, even though he saved everyone.]]

* RootingForTheEmpire: Given the source material, is it really surprising to want to cheer for the bad guys? Downplayed ''severely'' later on when the sympathetic characters in Conquest's ranks have all ditched and the Starfleet cast become more likeable.

* LoveToHate: Dark Conquest wouldn't be half as entertaining if he wasn't such a gleefully unrepentant bastard. His thoroughly twisted sense of humor also leads to a lot of amusing moments that don't downplay his evilness at all.

* RescuedFromTheScrappyHeap: Mykan's original cast was full of one-note {{Flat Character}}s. Now, they have more traits, actual development, and even moments of sympathy. Even Rhymey and Grand Ruler graduate from generic [[TheScrappy Scrappies]] to intentional {{Hate Sink}}s, which is still an improvement with regards to characterization.

* TakeThatScrappy: Given how badly disliked he was in the source material, it's hard to interpret Rainbow Dash's verbal and physical smackdown of Rhymey as anything else. Getting thrown out of Fluttershy's house is probably even more cathartic. Then there's [[HumiliationConga chapter 16]], which could very easily be renamed "Take That, Rhymey!" [[spoiler:He is also the only Starfleet member not to redeem himself, who joins Conquest, loses to Rainbow Dash again and gets an unhappy ending for being an abuser.]]
** [[spoiler:Happens to the Grand Ruler in ‘The Fall, Part 2’. Dark Conquest [[CurbStompBattle effortlessly]] demolishes him in combat, along with giving him a TheReasonYouSuckSpeech, [[HumiliationConga and exposes his lies]] to all of United Equestria. And Conquest has such an easy time because Celestia took the source of Celesto's power away.]]

* TooCoolToLive: Retroactively, [[PosthumousCharacter Twilight Sparkle]]. [[spoiler:She saw past Grand Ruler's lies before anyone else, demolished Raven in a straight fight (or would have, had Lightning Dawn not been playing the ManchurianAgent), and could quite likely accomplish basically everything the protagonists in the story did had she survived. And while she does eventually come back to life, it's after the plot is mostly wrapped up and her main contribution is to give Dark Conquest and Necromancer the ''coup de grace''.]]

* TastesLikeDiabetes: A borderline case, as the ending has things turning out just a bit ''too'' perfectly; however, there's kind of a decent explanation for it, and the cast [[EarnYourHappyEnding went through eleven kinds of hell to get there]], so it's not as bad as it could be.

** Lightning [[spoiler:gives all the credit for foiling Board Wipe to the Equestrians, even though he actually helped by beating the enemy leader. It's not just his CharacterDevelopment, not just his newfound humility. He aknowledges his feat was with [[ThePowerOfFriendship Equestrian means.]]]]

** In the FIM series there is a city ruled with values no different from Starfleet's. The evil leader is [[spoiler:Starlight Glimmer, who is also obsessed with order. So, of course here she is Grand Ruler's ally.]]

** Starlight Glimmer appears in this fic as a Starfleet loyalist. In ''Starfleet Magic Season X'', she [[spoiler:works for Titan instead.]]

* HilariousInHindsight: In "Adieu Plant Star", Den Mother Zirconia states that the reason why her Diamond Dogs were able to beat Starfleet in spite of their supposed superiority in the original fic was because they were wearing diamond armour that increased their strength ten-fold. A few years later, Mykan would say that the Diamond Dogs indeed had strong armour!
