* Perry has to wear a cone on his head for the entire day. The reason he has to is because it's to prevent him from getting at patches of missing fur on his body. The way he got like that, however, can be kind of scary: he fell into a ''sandpaper factory''. Sure, he got out with only patches of his fur missing and his entire subplot of him trying to get into his lair are pretty hilarious, but the thought of him falling into a sandpaper factory doesn't help much.

Oh, and it is also a DangerouslyGenreSavvy LiteralGenie ChessMaster that is not afraid of pulling {{Xanatos Roulette}}s at your expense.
** Not to mention that at one point, it says "I knew this would happen" and then explodes at Doofenshmirtz's building. IT KNEW IT WOULD DIE.

** It's [[LampShading Lampshaded]] in the [[WastedSong unused]] [[CrowningMusicOfAwesome Ballad of Klimpaloon]].

* Some people find the look of the kids' bodies [[http://images.wikia.com/phineasandferb/images/c/c2/Tumblr_mkexezwC9k1rmra37o1_1280.png after having minds switched]] with the aliens rather disturbing

* "Out to Launch" gives us [[http://i765.photobucket.com/albums/xx298/Albertonykus_borealis/Misc/nightmarefuel.jpg?t=1318855370 this]]. Whereas in "The Chronicles of Meap" Ferb's skin slips neatly off his face in a similar situation, Phineas's... doesn't. And that's scary.
* "Journey to the Center of Candace" is, as a whole, a mildly creepy episode, which is understandable due to it's FantasticVoyagePlot, but the ''real'' kicker is during the song "Hemoglobin Highway", when an ''entire eyeball is seen [[BodyHorror inexplicably floating around in Candace's]]'' '''[[BodyHorror bloodstream]]'''. And it's not just randomly placed in the background, ''[[http://phineasandferb.wikia.com/wiki/File:Hemoglobin_Highway.png it takes up half the freaking screen]].'' To make it worse, said eyeball ''watches the boys as they pass by in their mini sub''.
* The wax presidents from "Mom's Birthday" after they melt.

* Sorta an in-universe example, in the DVD commentary for "Chronicle of Meap" by Dr. Doofenshmirtz and Major Monogram, the latter actually calls Meap "Nightmare Fuel".
* The face on the living jell-o.
* Some of the bad photos of Candace in "The Bully Code" may fall under this.
* In the opening scene from "The Doof Side of the Moon", a ''[[TheUnSmile smile]]'' crosses Ferb's face that is kind of...well, [[http://phineasandferb.wikia.com/wiki/File:Ferb_smile.jpg take a look for yourself]]. It's not ''that'' bad, but since Ferb [[TheStoic rarely ever makes any sort of facial expression what so ever]]...yeah...
* The dead fly scene in "Hide And Seek". To elaborate, Baljeet has shrunken down to the size of a dust bunny, and is trapped on an overhanging lamp, with the air conditioner blowing directly on him. Due to his minuscule size, the chill could kill him if he doesn't find some sort of heat preservation. So, what does he do? ''He curls up inside the body of a dead fly until the others find him.'' Complete with bug guts and everything. Works excellently as NauseaFuel as well.

* [[FridgeHorror It may take a while to notice]], since it was a very quick line that was part of a much longer ramble, but the episode "The Quantum Boogaloo" reveals that in the BadFuture created by Candace, children are actually ''childproofed'' (Sealed in child-shaped cases of steel) and stored away until they reach adulthood. [[NothingIsScarier All the details about it are left ambiguous]]...''[[PeopleJars Just]]''. ''[[AndIMustScream Think]]''. ''[[FateWorseThanDeath About]]''. ''[[NightmareFuel It.]]''

* Phineas and Ferb combined by Doofenshmirtz's "Combine-inator" at the end of "Canderemy". [[http://phineasandferb.wikia.com/wiki/File:Ferbneas_and_Isabella.jpg Behold]]. Made worse when Phineas smiles and Ferb... smiles more. The garlic ice cream and cockroach Combin-inated test subjects were no slouch either.

* The end of A Real Boy. Doofenshmirtz slams the closet door on Norm, leaving him in complete darkness. All we see is Norm's eyes and mouth in the corner of a black screen.

* The ending to the episode "Mommy, Can You Hear Me?" was a ShoutOut to [[TwoThousandOneASpaceOdyssey a very famous sci-fi film]], but seeing Ferb as a "fetus" was still pretty terrifying.
* Blink and you'll miss it (which kind of makes it creepier)-the end of "Skiddely Whiffers" has Linda ''polishing off a human skull''. It's not lampshaded or explained.

** Also in that episode, we find out that Doofenshmirtz has a [[ItMakesSenseInContext fire hydrant]] ''stuck under the skin of his leg''.
* Candace turning into dust at the end of 'The Curse of Candace'. Phineas's reaction turns this into more of a FunnyMoment though.
* Phineas Tower is creepy on ''so'' many levels. That's right, Phineas and Ferb deliberately created an AI smarter than them to trap them repeatedly--a new trap every time they escape one--so that they may ''never'' be able to get out. The mallet they built to smash it from the outside in case of the inevitable emergency? Doesn't work. And ''then'', when they finally get into their backyard (by tunneling through the ground), the thing traps them with a shield and announces its plan to ''cut off their air supply''. The happy ending? [[spoiler:The shield expands to include the entire galaxy.]] Cold comfort. (As a little added bonus horror, Candace, who'd typically come dashing in to bust/save them in an episode of this type, is asleep the whole time.)
* While there is plenty of FridgeHorror regarding Doofenshmirtz's inators, the Rotteninator he used in the meatloaf episode stands out as straight NightmareFuel. To wit, it had the ability to rot anything shot with it, which he was intending to do to his opponents' meatloaf. He then proceeds to turn it against Perry, and while he misses and spoils various foodstuffs as well as rotting away the biodegradable trap Perry was in, the thought of what it could've done had it hit Perry or an innocent bystander...
** [[NightmareRetardant Knowing the show, Perry would probably be a turquoise pile of goo and still beat Doof]].
* In-universe example in "The Remains of the Platypus", bloated Monogram asking for a high five, seeing as it scared everyone from Cheesetopia.

* The sheer and absolute MindScrew that is the episode "Monster From the Id". Special mention goes to the titular monster itself.
** The "Going Deep Into Your Mind" sequence.
* The zombies from the episode "That's The Spirit!" were far more funny than scary, ("I don't care for organs, but I do enjoy a cucumber sandwich."), but if you take out the accompanying dialogue and just look at those things, [[http://images3.wikia.nocookie.net/__cb20111103030635/phineasandferb/images/8/8a/Spirit43.png they are undeniably creepy]].
** Doofenshmirt'z PainfulTransformation into a Were-cow was no picnic either. The [[HellIsThatNoise background music]] while it happens does ''not'' help.
* Played for laughs, but in "Gi-Ants", Carl turns the lights off when Monogram finishes briefing Perry and Perry leaves. When Monogram tells Carl to turn the lights back on, he's answered only by an evil laugh, and Carl says that it wasn't him...
