* AdaptationalJerkass: In canon, Wallflower Blush was a quiet individual who didn't talk much due to her shyness, and would only occasionally snark at others for never remembering her and [[ImStandingRightHere acting like she wasn't there]]. Here though, she goes out of her way to be much ruder to everyone in the Killing Game, insulting everyone every chance she gets. This is justified though, due to the LaserGuidedAmnesia everyone suffers from, not remembering their friendships from the past, so this is [[ForWantOfANail what Wallflower would be like if she never made any friends in High School]], turning bitter and alone.

A sequel, ''Super Danganronpa 2: On Harmony's Shores'', began publishing on December 31, 2022.

A spin-off story called ''[[https://www.fimfiction.net/story/490522/danganronpa-in-harmonys-wake-lost-moments Danganronpa: In Harmony's Wake: Lost Moments]]'' was eventually released. It is a collection of pieces covering [[{{Anthology}} various scenarios and moments]] from Danganronpa: In Harmony's Wake, ranging from alternate scenarios/endings, to various little moments from perspectives other than Sunset Shimmer's.

* AdultFear:
** On top of the usual fear the Killing Games inspire, Applejack and Rarity are constantly worrying about the safety of their little sisters. Worried that they could be killed at any moment and they couldn't protect them. [[spoiler:By the end of the second trial, both Apple Bloom and Sweetie Belle are dead, and Rarity has to live with the fact that her sister murdered someone else instead of just being another victim of the game.]]
** The interlude chapters discuss the families of the kidnapped passengers, with the police having attempted to find them until their trail went cold. The police have yet to inform the families of those who've passed what happened to them, and are being forced to keep it secret until the situation is resolved. What little information will be presented is not yet known.

* {{Asexuality}}: [[spoiler:Trixie]] reveals [[spoiler:she]] is asexual and [[CelibateHero aromantic]] during a conversation with Sunset Shimmer, who thought [[spoiler:Trixie was becoming romantically attached to her.]]

* RealityEnsues: During the third trial, Sunset purses one lead from the evidence gathered, and declares that [[spoiler:Rarity could have murdered Pinkie Pie and Applejack tampered with the crime scene to cover for her]]. However, this turns out to be ''completely wrong'', and the two of them [[WhatTheHellHero call out Sunset for accusing them even after everything they did to be friends with her]]. Just because Sunset is the main character of the story, that doesn't mean every single lead she purses is going to automatically be right. She might make a few mistakes along the way the same as everyone else, and will need to deal with the consequences of them later.

* AmnesiacLover: At the start of Chapter 3, Pinkie, Sunset, and Adagio find a picture that shows that [[spoiler:Applejack and Rarity are married to each other]]. The same photo also confirms that [[spoiler:Sweetie Belle]] was also married, but it is unknown to whom.

* CantTakeCritisicm: Monoponi, and by extension the Mastermind, is this. Unlike Monokuma, who continuously brushed off every insult and threat the characters threw at him, even seeming to take delight in it, Monoponi constantly demands respect from every passenger, threatening to execute them for the slightest insult or rule violation.

* CompleteMonster: The mastermind, [[spoiler:Cozy Glow]] reveals that [[spoiler:she]] is one by [[spoiler:going on a long rant about how morals are pointless. She states, more than once, that she is fully aware what she is doing is wrong, and does not care. This speech occurs not long after she gleefully destroyed Princess Twilight's ship, the Avenger, killing over eight hundred ponies in the process. There is no redemption for her.]]

* ScrappyMechanic: In-Universe, Sunset absolutely ''hates'' the Scrum Debates from Danganronpa. So she is always annoyed when they end up doing one in the trials.
