Actually I think I never cried during a Videogame. I think the closer experience to cry it was the end of Metal Gear Solid 3 , I almost shed a tear.
They hit harder, but you can always get up. They don't Pm Box open to anyone who needs to talk. Or just wants to have a casual chat.I cried over Cave Johnson's backstory. Also, chapter five in general made me all sad. Going to play 5 and then 9 immediately after and see how I feel. The worst was Planetfall. The sequel especially. Infocom was an absolute monster when it came to those two games. FLOYD!! WHY?! D':

Mother 3; more or less for Flint in the first chapter. Because..damn.
Also, Fallout 3. Despite being criticized for linearity, the end with the picture of the Wanderer and James gets me.

Last year, I played through Earth Bound again. It's a fun, silly game. I reached the end, and I felt fine. Disappointed that it was over, but hey, I saved the whole gorram world. So I do some quick touring before taking Skye home. And then the cast of characters is shown. Aww, I won't see them again (until I play the game again, obviously). OK, but the music's fun and bouncy, and credits are amusing, so I'm still good.
And then, this frigging song plays. Oh, no you don't. I'm not going to cry, you little bastards. It's a great tune, designed to make you cry, but it's still a shitty little 16-bit file, and I'll hold it together.

I cried tears of joy and sadness at the end of Journey, especially when I learned what the lyrics to the ending song mean. "Do not pity me...I was born for this."

FC:0259-0435-4987i started crying during tales of the abyss when ion died and how heartbroken anise was, and then again when florian showed up. it didn't help that talesofanswers on tumblr answered a question for anise, saying that she didn't recover after he died. and tales of graces f ending 1 where the party couldn't destroy lambda after all and sophie said she had to use her self-destruct function, but i really started crying when she said "being with you all has made me happier than you know." all the shin megami tensei games have made me cry at one point or another as well.
I think Ace Combat 5 was the first game I've ever played that made me cry, and my first console was the SNES.
There's just something about the whole "heroes vanish into legend" ending that gets me. I don't know why, but But Now I Must Go always gets me a bit more than The Hero Dies, at least when the former is with the implication that the hero is retiring than simply moving elsewhere. I guess it has more of a sense of finality to it, ironically enough. Plus there's that visual of the dog howling at the sky, and the song that plays afterward. That song...
Felt depressed at times when playing a video game? Yes. Crying? AHAHAHA no.
I don't really play video games for the story, and don't really pay attention to it, cause I can read a book or watch a movie for story. But I'm surprised that out of all the games that managed to sucker punch me, Half Minute Hero was one of them, considering that a majority of the quests are just excuse plots. Oh god, Cursed Hero was really depressing.

The ending of Professor Layton and Pandora's Box, Axel's death in Kingdom Hearts II, the original Fire Emblem (that is, the first international one on GBA), and possibly some other games that don't immediately come to mind all made me depressed and slightly teary eyed, though I can't remember if a game ever made me cry. o_O;

Modern Warfare, despite it's flaws, can make me feel depressed at times. It was pretty good at making me emphatise. I do remember one part in Modern Warfare 2 and a dead guy has the elevator doors closing on his head over and over again. Was tempted to find a way to stop that happening.
Of course, when I saw it happen in the Battlefield 3 campaign, I had to pause to laugh.
The only game to make me cry tears was the first time I reached the end of Planescaoe Torment and realized just what TNO's choices were.
But Life Line came pretty damn close with tears of pure frustration and anger.
