Considering the trailer, this theory has even more credibility now. The Kree seem to have wiped her human memories, so they're clearly not above conditioning their soldiers. SHIELD could easily have taken the reins.

The movie has been released, and it is safe to say this theory has been Jossed.
Captain Marvel is a Manchurian Agent: A bit like the Winter Soldier, but without the killings. All this time that she never showed up? She was not aware of her real identity. And the stinger in Infinity War... Nick Fury was not calling her, he was activating her.
This entry was removed, pointing that her origin is Kree and not from SHIELD. However, that doesn't rule this entry out. We do know that SHIELD will be in the film (Nick Fury and Coulson are confirmed, after all), and SHIELD may have turned her into a Manchurian Agent afterwards to keep her under control. They have already mentioned that she's the most powerful hero in the MCU, so it would make perfect sense that SHIELD would want to keep her under control and only release her in the case of a Godzilla Threshold.
