I'm new here. What is "% % *" (no spaces) for?

It's a comment. A piece of text that only shows up in the edit page but not on the page itself. Useful for outlining editing rules that apply to specific pages.

Is the Operative really the Big Bad of Serenity? On one hand, he is the one calling all the shots and acting on his own whim. On the other hand, the Parliament sent him, and they could be considered the Big Bad while the Operative his their Dragon.

Wikipedia suggests so.

Here's another one. Is Mal really a Mr. Vice Guy? I know what he says in the movie is witty and clever, but on a deeper level I'm not sure Mal is being fair to himself. He's actually not that big a fan of Greed or Gluttony, and Lust is debatable depending on whether you mean Saffron/Nandi/Inara or whether you mean pleasure, which he often actually avoids.

A Mr. Vice Guy is associated with an OBVIOUS vice, to use the opening line of the article. For Mal, what vice(s) is/are they? What I mean is, clearly Mal has some vices, but are they portrayed as a bigger or more chronic problem for him than the vices of any of the other characters? More than, say, Kaylee and her loveable sex maniac-ness? If we can't name any vices that are a fundamental, motivating, and/or recurring part of his character, then I'm not sure he qualifies.

I disagree on Zoe being Lawful Neutral. Remember the scene in the movie, when she confronts Mal about leaving the kid to Reavers? Zoe tends to take the good side in a moral argument or when she's calling Mal on bad behaviour; it's just when Mal gives an order, she follows it whether she likes it or not. But that doesn't make her neutral. Minus Mal, Zoe in a What You Are In The Dark situation would default to good. And the specific example cited from the pilot, where Zoe is cautioning Simon, I've always seen as partially for show.

I say we just nix all the alignment listings because they're not Dn D characters so they don't apply.

I could go with that. Mal is the only character whose alignment (Chaotic Good) has any relevance to who he is as a person and his life philosophy (former crusader against the Alliance, current if-you-squint-kinda-Robin-Hood who is still very anti-government). But that aspect of Mal is easily covered by "Loveable Rogue" and maybe "Rebel Leader." He may not have the ranks in the Independents to actually make command decisions, but Mal kind of IS this still in spite of that, at least among his own crew.
