Technically MB is not the villain of the story. Yes, she's the final boss of the main story, but only because of the events prior to and during Other M.

The Galactic Federation tried to resurrect Mother Brain in order to have a powerful psychic being in their control which results in the eventual creation of Melissa (or MB if you will) who comes to hate this, though when Samus first meets Melissa, Samus tries to help Melissa overcome her negative feelings toward the Galactic Federation by befriending her. Samus was making some progress until The Deleter tried to kill MB only to be slain by MB herself. This assassination attempt by the Deleter ends up being the last straw and MB breaks down forcing Samus to intervene to stop MB for the final boss fight.

Based on the available info, I do believe this is not a case of Unintentional Unsympathetic. Honestly I would just cut the whole thing.

^ It's been a while since I've played the game, but did they really befriend each other? I understood that Melissa's plan was to send Samus to Sector Zero so she would be killed by the genetically modified Metroids. She even plants seeds of doubt in the hunter's mind by claiming that Adam was behind all the operations aboard the Bottle Ship.

Anyways, I agree with Ferot's argument and believe that the example should be cut. The game makes it clear that Melissa was not naturally dangerous, and only snapped once the GF decided to subject her to what was essentially a lobotomy. Being betrayed by the only people whom she had ever interacted with (including Madeline, her mother figure), was the reason why MB became a villain, not the fact she held the intellectual data of Mother Brain, so the entry as a whole is factually incorrect.

^ Ah, you're right. I still think Samus tried to befriend Melissa, but I guess Melissa both tried to give her a chance, but still be hesitant in trusting Samus fully.
