It should probably be noted that bit of the description was included when the page was first made. That means it was (a) not added by a mod and (b) is about six years old.

Was there something especially controversial about the gameplay that would warrant such a message? Does it still apply/matter today?

The gameplay and the classes are extremely similar to Team Fortress 2. It was controversial a few years ago and people called it a rip-off. Most of the controversy has died down by now.

And we don't even have to explicitly mention Team Fortress 2 anywhere. We can just describe the modes and characters as they appear in Final Combat.

If nothing else, as far as being a rip-off of TF 2 goes, we have Overwatch now, which has a lot of the same kinds of mechanics but with more lore and varied characters, so I can't see the controversy being that big a deal now.
