Yellow Lantern Mongul! With the Black Mercy! Which is another Lotus-Eater Machine, so you even can link it to KE! Wait, that idea sounds too appealing, *I* will use it instead...
... Dare I suggest Emperor Joker?

SCM has made Joker in Nanoha a real MO for him. He needs something new.
Deadpool?
You know you want to add loveHild, the Queen of all Devils?
Sayyyy, she even has sort of a family resemblance to Zazie. Who even has AMG-like facial markings.

Gig and the World Eaters from Soul Nomad. Or General Shepard from Modern Warfare 2 who knows the secrets about magic and wants two powerful kids dead so he can then do his Xanatos Gambit.

Hyped for Hyperdimension Neptunia V 2I think Deadpool has potential.
An omnicidal maniac who enjoys tearing apart the fourth wall, hired by an evil Big Bad in order to take out the ace's before they get started...
Hmm... Toss in an epic future battle between Chao and Jail...
SCM, whadya think?
You know you want to add loveThe problem being current Deadpool isn't that much of an evil guy, certainly not enough to be a convincing Big Bad or Cosmic Horror figure.
If you want to go Marvel, maybe Thanos. Or Shuma-Gorath. Think of all the tentacle jokes to be made.

Yes, but there's something people don't understand...
HE'S A MERCENARY!!! Sometimes, it doesn't matter who the target is, as long as he gets paid. Besides, are you telling me you DON'T wanna see Deadpool v Sigunm?
You know you want to add loveI'm pretty sure they're talking about whether or not Deadpool is Big Bad material; not whether or not he'd do this sort of stuff.
I'm not SAYING he's a Big Bad. He's more of a solo Quirky Miniboss Squad.
You know you want to add loveTry Xemnas.
Storm and trouble won't make you make you lose your way. (Tits might, though.)
Maybe, but then you've got to either write away all of Kingdom Hearts, or somehow make it into a three-way
You know you want to add loveI was just thinking weather or not a Kingdom Hearts character would make a great villian. I got ninja'd.

Hyped for Hyperdimension Neptunia V 2If this somehow means Donald Duck meeting Ayaka and a Goofy-Makie team up, I'm all for it.
Well, he's a busy man, and this ain't exactly a chatroom. Give him time.
Thank you for that lovely image of merging two of my favorite things. You friggin' rule.
Alright
As far as a KH, MSN LGN three way, if you held off on introducing KH, rather making Xemnas or Xenohort a more subdue, mysterious person, only hinting at who he really is, then it'll work.
If you throw in KH right off the bat, it'll cock up the whole story. WAY to schizophrenic. The key to a good MMC is the take things slow until you have firmly established your background
You know you want to add loveAh, yes. "Crackfic". *makes finger-quotemarks* We have dismissed that claim.
Except, perhaps, the private Academy for Interstellar Relations on Mahora Station in the Ygdrassil System, or Mahora Academy as it is more commonly known.
The Academy is a institute of training and higher education for the youth of the Citadel species - and even a few non-Citadel species - that can find someone to sponsor the high tuition costs. Though primarily aimed at producing elite recruits for the navies of its client species, the Academy has a significant population of civilian students who can expect to graduate into careers in all walks of life. The mission of the Academy is to promote galactic peace by seeing that the future military commanders, diplomats, and scientists of the galaxy learn and grow up together. As is the case for all diplomatic missions, there are inevitably agendas of espionage and intrigue hidden underneath the social networks and declarations of friendship.
One feature of Academy life that new students soon discover is that a lot of weird people study there. No matter how jaded the student or staff member, they will inevitably run into something or someone at the Academy that will leave them speechless. And rumour has it among the students that the more weirdness that is attracted to you, the luckier you will be in love - although this can be attributed to adolescent hormones, exacerbated by the pressure of schoolwork and the Academy's gender-segregated classrooms.
Nevertheless, it is an observable phenomena that your years of study at Mahora will expose you to a number of odd individuals, and more than a few of them might want to date you. The faculty and staff at the Academy call this an inevitable result of their eclectic student body. The students jokingly gave it a different nickname:
MAHORA EFFECT
Welp, I'm hooked. :P
EDIT: Why not?

Share it so that people can get into this conversation, 'cause we're not the only ones who think like this.
First off, analyze the situation: What elements would make a good villain in a Negima/Nanoha crossover?
Second: ID someone with those traits
