If it were me, I'd have to spend a long time thinking about all the different types of Pokemon and whether they would be safe in the real world and also please as many fans as possible, but I know the first two would definitely be an Eevee and Ditto (Eevee has a ton of crossover appeal with all its evolutions and Ditto is to make breeding easy, so I don't have to worry about egg groups).
Munchlax, Eevee, Trubbish, Lillipup, Meowth, and Munna. Munchlax evolves into my favorite Pokemon, Eevee and Lillipup are perfect pets, Trubbish is an excellent trash compactor, Meowth will help with cash, and Munna will help me sleep well at night.

I'd definitely want some of my favorites like Scyther or Falinks, favorites who are also useful like Rotom and Castform, but... I kind of have to include some combination of Hoopa, Victini, Arceus, or other mythicals.

Id run a kickass daycare/teaching center with some family friendly mons that can also serve as body gaurds at a moments notice. I could also make snacks with appletun and alcremie, have a medic with audino and togekiss, and most of them make good playmates!
And Banette can be used for creeps or disciplinary action
Personal headcanon, Red has mild psychic powers and uses them to communicate with his Pokémon. It's the only explanation I can think of for how he can give them commands despite not speaking.

He commands Charizard wordlessly, but ends that scene by actually speaking just to say words are unnecessary.

So yeah, Red having psychic powers, while unlikely, could be a thing. I'd say if you want it as a fanon theory, there's no harm as it's unlikely to ever be brought up, but also doesn't contradict anything.

In general with Silent Protagonists, I'd argue by default it should be assumed that their silence is non-diegetic. They can and do talk, but the exact specifics of what they say is obscured to allow the player to fill in the blanks.
With Pokemon's player characters, I'd argue with their personality and such they're intended to be 'up to the player', in a manner similar to something akin to Skyrim, but to less of an extent. My Gold is not necessarily the same character as your Gold in the same way that my Dragonborn is not necessarily the same character as yours.
With Red, he has the distinction of breaking out and becoming an actual character. Canonically, he definitely can talk, as he's asked questions and such during the game. In fact, he apparently was rather talkative, as Blue calls him a 'chatty gossip' (though he might have been sarcastic, or it might be Early-Installment Weirdness). He also obviously talks in Pokemon Origins. One could also argue his silence is, like the player character's, non-diegetic, though I'd argue it is diegetic.
Personally, my headcanon for Red is that his silence is a sort of Character Development. By the end of the Gen 1 games, he's seen and done nearly everything. His journey has caused him to become stoic and hardened in a sense, perhaps even a little shell-shocked. He's become filled with a very pure sense of raw determination and wanderlust. Similarly, he's also become a legend and he knows it. He doesn't talk because he's become more of a legend than a person, and wants to maintain and embody that legend. He's a mysterious stranger-type character, if you will.
For example, when Gold approaches him, Red knows why he's come, to fight him. It'd be the only reason anyone goes all the way up this mountain. He also knows Gold is worthy of fighting him, since he made it all the way there, and he's probably even heard of Gold by this point. So, he doesn't waste any time, and disappears once the fight is over without a word.

They both seem to allow you to communicate with your Pokemon in ways that wouldn't normally be possible. I suppose the biggest difference is that one is rather common, while the other isn't.
Also, I want there to be a Land Mine type attack that has a chance to interrupt any physical attack. Either that, or teach both Stunfisk Self Destruct or Explosion so they can act as land mines themselves.
Edit: Oh, I hear Teleport switches places with another mon in your party now? I kinda wish it was something more akin to how Fly or dig worked in battle, but this'll do. At least it has some potential use now.
