Eh, why not.
Madoka, Lan,and Muginami from Lagrange: the Flower of Rinne have so much chemistry and subtext that it's impossible to see it any other way. Depressingly it opts for just being friends at the very end, but it's so obvious there's more going on that it can be safely ignored.

"No will to break."From the same director there's Bodacious Space Pirates, a favourite shojo of mine. Not only is there a canon yuri couple (pretty obvous which two if you wear your shipping goggles) but there's also the lead Marika Kato and Chiaki Kurihara who have been likened to a female Kirk and Spock even though Marika isn't often hammy and Chiaki isn't often stoic and logical. It's also a generally fun series.
Tokyo Ghoul has a bit with Tsukiyama to Kaneki being the most obvious.

One of the girls is actually canonically in love with the MC, and it isn't exactly one-sided. The characters are also all really cute and the show itself only has a little bit of fanservice (although it does have tons of handholding)
It also gets really really dark 2/3 of the way in
