I don't see why this is an important enough thing to be made into a trope, for most works of fiction (especially manga & anime). For example in, the anime/manga/visual novel/etc. series Higurashi: When They Cry, almost none of the characters have natural hair colours, and some (like Satoko) have unnatural eye colours, but it's never remarked upon in-universe, so why should it even matter? This isn't just limited to anime/manga, either - in All Grown Up! Tommy Pickles has purple hair, but it's never remarked upon either so it shouldn't really matter.

For the record, I think a character dyeing their hair unnatural colours should be tropeworthy, and a character's unnatural hair/eye colours being remarked upon in-universe is tropeworthy, too. But a character just having unnatural hair/eye colours doesn't seem tropeworthy to me.
