You wouldn't pick up on it because of how everyone treats Knuckles...also the fact that that specific aspect of Knuckles only matter when he's tricked by Eggman.

YO. Rules of the Internet 45. Rule 45 is a lie.It's also worth noting that that moment for Knuckles only happens in the very last of four seasons. I mainly remember the rest of the series treating him like a blowhard and a punchline.

Cream noted that. It could've just been something they added in Season 3(original too) due to complaints of Knuckles' stupidity? Either way, they definitely saved his characterization with that.
He also never believed any other people trying to trick him, so it makes sense it only is applicable to Eggman. Plus, they chose to adapt Eggman tricking him yet again, not entirely unlike canon even before Adventure 1, so it was already a recurring trait overall. Regardless of why they explained it, it's a good thing they did. His idiocy seems a lot less ridiculous when you take that into account. It also helps Knuckles isn't really stupid outside of being tricked by Eggman in Sonic X anyway.

Then he gets tricked again, which the only excuse is that he wants to beat Sonic.

Knuckles being a feminist also helps. I really really like him in this series. Despite being dumb, they did a good job giving him unique development too. For a comedy, it did a pretty good job.
The only other one that treated him well while keeping him a hothead was Sonic X. In it, he specifically believes everyone has a good heart inside of them, even Eggman. He's not actually wrong on that front either, though he doesn't call it at the right time. Cream brings this up specifically(at least in the dub) that makes him fall in love with his kind of character even more. He isn't perfect. He makes mistakes. But believing in the heart of humanity, essentially, is an amazing trait that is vastly underplayed sometimes.
It also doesn't help that Sonic is fairly poor at expressing his emotions in Sonic X and is too carefree to really have a hard moral compass. He's still got a good heart, of course. But is poor at showing it sometimes. Then there's his Boom version which is clearly a jerk with a heart of gold instead. He does petty things for the sake of it, and while he does truly qualify as a hero, he doesn't have the heart of one, that's for sure.
I also love both versions of Eggman among the two shows. They're both villains, but have vast standards, and clearly someone they care about. Eggman blatantly has shown an attachment to Chris, another growing scientist. Keep in mind that Gerald isn't shown to have still be a good guy like in the games, so that leaves Ivo with effectively no real family bar his robots to really connect with. This makes it very easy to connect with Chris. He doesn't connect till around Season 2, but that's when the family stuff kicks in. He doesn't connect with Shadow, who is something akin to an Uncle, I think? He's literally Gerald's son overall, but we don't know who Eggman's father is. And Gerald is Eggman's Grandfather, sooooooooo... that's about where he would be in the family tree. Unfortunately his other Grandfather was Black Doom, an actual jerk(albeit, this isn't in Sonic X and it's never explained how Gerald was able finish creating Shadow). It's also worth noting that Biolizard(who may be female) is Shadow's Sibling. Both Shadow and Eggman had to destroy their own family too. Thankfully this never comes up to any real degree in Boom, so Eggman is able to heavily protect his family(mostly Mombot). His brother is only a technicality by being an alternate dimension counterpart. He still clearly cares, but yeah.
