- Accidentally-Correct Writing: The inclusion of Ninjas for the Imperial faction may seem out of place, but European powers had met the Japanese by 1543, while the Pirates campaign is roughly around the late 17th to early 18th century.
- Alternative Character Interpretation: Pretty much every faction and main hero is portrayed in Story Mode in a vastly different way depending on whether you play as them or their counterpart.
- Is the King good, Stupid Good or a Villain Protagonist trying to prevent the Wizard from recovering his wife?
- Is the Wizard a Well-Intentioned Extremist just trying to recover his wife or an Anti-Villain at best who is willing to cause great suffering just to save a single person?
- Is Governor Broadside justified in attempting to kill the pirates for their past crimes considering that they aren't really doing anything more harmful than searching for a treasure in the campaign?
- Is the war between the aliens and the astronauts a battle between two innocent factions trapped on a foreign planet or a brutal resource war?
- Awesome Music:
- This game had a surprisingly outstanding soundtrack for a DS game, the standouts being the tunes that play in the Wizard & Alien Commander's stories, in and out of battle.
- The Imperial background music when not in combat maintains a militaristic drumline at the same pace of the combat themes which aren't any slouch either.
- Fanon: Though this is more of a fanon within the line itself, the Imperial faction is often thought to be 17th-18th century France.
- Ensemble Dark Horse: The Alien Commander, the most hilarious and relatable character in the game.
- Game-Breaker: Both Agent Chase and the Alien Criminal Leader have a spell that can convert an enemy special unit. Considering that this allows you to both cripple the enemy's offense and surpass the limit of 4 special units, this makes them the most useful heroes in the game despite their otherwise poor stats and spells.
- Good Bad Bug: Said ability sometimes converts other units or even buildings close to the special unit it is used on which allows you, if you are lucky, to take over the enemy hero or a fully upgraded enemy tower, pretty much guaranteeing you a win.
