The game's rendering style means that actively moving models in cutscenes will often glitch out and become invisible.
The game would sometimes crash whenever the Starfishman filter was turned on or off and then the game was loaded.
The game would also sometimes crash when attempting to load the epilogue.
According to Word of God, the Sandy's Treedome level completely broke whenever the developers tried loading it with the Update 2 version. This is largely what led to the 32 bit version not receiving Update 2 and being Cancelled.

In Berry's hide and seek minigame, upon seeing you he'll rush towards and kill you, and the timer stops counting down to your victory upon him seeing you. You also may not move or jump while he is seeking. Because of this, sticking yourself on top of the Hedge Maze, where he can see you but cannot reach you, essentially softlocks the game. A recent update has raised the wall hitboxes of the maze, meaning getting on top of them is no longer possible.

The Belchers that appear will grab you if you walk under them, forcing you to mash E to escape. Each Belcher has a random number of times E needs to be pressed before it will release you. The issue is that it is possible that the randomly generated press count could higher than the amount you physically could press the key in the time before the Belcher kills you.
Man Ray's laser projectiles will sometimes be invisible, making them nearly impossible to dodge.

The game's particle rendering causes all falling snowflakes to become thicker and more vibrant with the Starfishman filter, heavily hindering vision during that level.
In early game builds, the snow mound hitboxes were completely broken, making movement hard.
As mentioned above, this level outright broke in Update 2 of the 32 bit version, leading to its cancellation.

During the Krusty Krab segment, Pinkies can stack up and stunlock the player due to an oversight in their AI. Update 2 fixed this.
