- Due to the prevalence of double lives and secrets in the story, stories revolving around the fallout/consequences of said secrets and double lives being exposed are quite common in the fandom.
- By far the most frequent plotline in fanfiction is Loid and Yor finding out each other's secret identities, usually with Anya desperately trying to interfere in a mission to prevent that from happening. A particularly common version of this plot is a Mr. and Mrs. Smith-type scenario where each gets assigned to kill the other.
- Another common plot relates to Anya's telepathy being revealed and the fallout that results from her abilities being exposed. This is either done accidentally as Anya knows too much about a situation, intentionally when she reveals it herself so her family or friends can fully trust her, or is combined with an "Anya gets kidnapped by the scientists she escaped from" plot.
- Also common is the plotline of Operation Strix coming to an end and Twilight facing having to abandon his family after clearly becoming attached to them (or the fallout of him abandoning the family). This type of fanfiction tends to lean into the angsty side of things, and often ends up demonizing WISE and its agents (Handler specifically), portraying them as far colder than they are shown in canon. Some have him decide to go against WISE and remain with his family, while others have him fake his death and abandon them to remain a spy. "Reunion" fics taking place years later when Loid finally returns after having left are also common.
- Loid and Yor being forced to share a room due to Yuri staying over is a common domestic plotline.
- A common subject for fanworks is a teenage or older Anya and Damian, usually with both of them in love. It's not uncommon for one or the both of them to end up joining WISE themselves, or for Anya to take over Operation Strix. Also, Fanfics where Damian is a better father than his are common.
- A lot of Loid×Yor Rule 34 art takes place on the YES/YES bed, despite said bedsheets only appearing in Chapters 11 and 14.
- Endo's bonus illustration for Chapter 28 of Loid and Yor attending Eden as students
inspired an entire fanon Alternate Universe of the cast as teenagers attending Eden. - The release of Chapter 62, and later Volume 10 (which features the characters as kids on the inside cover) inspired lots of fan art of "Advisor" and kid Yor meeting, as well as fanfictions where Roland Spoofy meets a teen Yor while on deployment.
- Loid's cardigan in Chapter 67 (and the accompanying illustration from Endo providing its colors) became a popular feature in fanart following the chapter's release. Anime-related visuals—promo images, openings, endings, advertising collabs, etc.—have had similar effects (such as the promo for Episode 13, the opening of the second cour, which has the Forgers attending a premiere in glamorous outfits).
- Fanfictions centering around Yuri Briar and Fiona Frost are relatively common, even though the characters have not met in canon. Works that ship Fiona and Yuri will often have them team up to break up Loid and Yor, only for them to fall in love while doing so.
- Referencing popular fan theories, some works reveal that Donovan is merely a puppet and that someone else is the true villain, or that Donovan is a mind reader like Anya.
- Some works focus on Loid and Yor having a biological child, who's usually a blond boy with red eyes. This new baby leads to Anya becoming jealous (if she thinks it'll take away from attention given to her), excited (happy to be getting another family member), or even both.
- NSFW fan works will often portray Yor as a virgin with little knowledge of sex and Loid as sexually experienced due to his spy work. Ironically, in these scenarios Yor usually ends up being sexually dominant due to her extreme physical strength.
- A common feature of NSFW works is Yuri overhearing Loid and Yor having sex, either because he was spying on them or by accident, with him reacting with anger and horror. This scenario was partly popularized by ratatatat's doujin.
- Also common in these works is the gag of Anya reading her parents' minds either while they are doing the deed or after it and being horrified at what she sees (or oblivious as to what's going on).
- Some fanworks will have Yuri fall in love with Loid when trying to get him to break up with Yor. Alternatively, some have Fiona fall in love with Yor.
- If Anya and Damian do get too close for Loid's comfort, expect him to be opposed to the idea of Anya dating.
