* CameraScrew: It wasn't as bad as ''SuperMario64'' with this, in part due to the instantly-center-the-camera feature, but it had a bad tendency to let scenery elements get in the way of your view of Mario. Also, it was impossible to move the camera when you're right in a corner (save for the camera center feature).

* NightmareFuel: The blackened Shine Tower.
** Eely Mouth. Doesn't help that its main attack is inhaling you.

* ReplacementScrappy: Bowser Jr.

** FLUDD has even been accused of ruining Mario in ''SuperSmashBrosBrawl''.
* YouFailLawForever: The trial cutscene near the beginning of the game.

** To be fair, the goop kind of looks like melted ice cream at times.
** And [[spoiler:Bowser Jr. ''is'' a little kid...]]

* FridgeBrilliance: Why are the Pinatas so lazy, useless, and generally incompetent? [[AxisPowersHetalia Because they're Italian.]]

* ReplacementScrappy: Bowser Jr. Despite the Koopalings not appearing for years after ''Yoshi's Safari'', many fans dislike him and the others decide to regard him as an eighth child.
** In ''NewSuperMarioBrosWii'', he was confirmed to be the latter.
*** For some fans, being another sibling [[RescuedFromTheScrappyHeap Rescued Jr. From The Scrappy Heap]]. And it's not totally far-fetched for a parent to decide to name a ''younger'' child after himself when older siblings have names of their own. But then... [[FridgeLogic why is Morton Koopa also a Jr.]]? [[ViewersAreGeniuses We know why]], but still it's funny in context. But that's a question for WildMassGuessing.
** Bowser Jr. is also a straight example of TheScrappy (for his ''very'' unoriginal design), as well as TheWesley (in retrospect; judging by his appearances in later games, the developers are clearly in love with him).

*** YourMileageMayVary [[BestBossEver on bo]][[CrowningMusicOfAwesome th counts]].

**** You can kill almost all of the ones on the sand by using sand castle buds. The ones on the grass are a little tougher, but it is possible to lure them down to the sand and defeat them in the same way.

** Also, [[spoiler:it is revealed that [[LukeIAmYourFather Peach is Bowser Jr's mother]]. Then at the end, it is revealed that Peach really isn't Bowser Jr's mother.]] Come on, that plot element certainly had great potential.

* EpilepticTrees: What kind of goop tastes like an ice cream flavor? Are we sure we're cleaning off pollution or a little kid's favorite 31 flavors? [[spoiler: When the Pianta statue is submerged, a Toad can be found stuck in the goop, clean him off and he talks about what the goop tastes like.]]

* FanonDiscontinuity: Despite [[spoiler: Bowser admitting that Peach wasn't Jr.'s mother, and Jr. admitting he knew this all along]], many fans don't believe this or try to find ways around this.

** The third mission of Pianta Village. Full stop. The entire village is covered in ''flaming'' goop, and worse, Shadow Mario swipes FLUDD as you enter. [[spoiler:You do get it back... right before you get the Shine Sprite.]] There are a number of different ways of dealing with the situation, all of which have their difficulties. The intended solution involves taking a long roundabout route underneath the village; however, it's really easy to lose your bearings trying to navigate through the maze of platforms, and those catwalks are really easy to fall from. A quicker path is to swim up the river into the pond and then repeatedly jump out of it, splashing water out to clean a path to the mayor's house. However, while you're trying to do this, Swoopin' Stus and that bird flying overhead keep trying to splash goop on you, and even if you can clear out enough of a path, you still have to do a perfect spin jump to the right spot to make it count. Finally, you can tiptoe around the left side of the village and climb to the top of the tree and then spin jump to the center of the village. However, this particular route leaves you absolutely no margin for error; slip up just a tiny little bit and you're screwed. (You'll either fall from the tree and plummet to your death or you'll land smack in the goop and won't have time to extricate yourself before you die.)
** In "The Watermelon Festival" in Gelato Beach, you have to guide, with very awkward controls, a gigantic watermelon down a cliff and along a beach past a horde of Cataquacks, who, if they get anywhere close, will knock the watermelon into the air, popping it. You can squirt the Cataquacks with FLUDD to stun them, but the area is so swarmed with them that for every one you can fend off, there are always two or three more coming at you from the other side.

** Tne eighth mission on Pinna Island, where you have to ride the same roller coaster you fought [[spoiler:Mecha Bowser]] in and pop all of the balloons in the course of 2 or 3 laps. Thanks to the poor, clunky aim, the rockets are ''very'' difficult to send off properly, so you could end up having two or three stray balloons taunting you towards the end. You can only shoot most of them within one or two 3-second periods during the entire lap, so if you miss your chance even if you have half a minute of ride left, you're pretty much boned.

* {{They Wasted a Perfectly Good Plot}}: The flood radically alters the layout of the hub town by putting 3/4ths of it underwater. Swimming around town is pretty neat...until you realize that you can't really do anything new with this change, and there are no significant secrets to be found. Plus, the flood inexplicably goes away on its own while you're in the final level.
** Also, [[spoiler: It is revealed [[LukeIAmYourFather Peach is Bowser Jr's mother]]. Then at the end, it is revealed that Peach really isn't Bowser Jr's mother.]] Come on, that plot element certainly had great potential.
* VillainDecay: This seems to be the only game in the main series that makes Bowser seem goofy, instead of the {{Badass}} BigBad he usually is portrayed as in the platformers, if only for the lousy voice acting and the [[AnticlimaxBoss ridiculously easy boss fight]].

* LoveItOrHateIt: As strange as it sounds, some people actually like this game for the same reason that most people hate it.

* FunnyAneurysmMoment: A bunch of oily stuff turns up all over the place. On the beaches. In a tropical setting. DoesThisRemindYouOfAnything?

** Also, Bowser had gone from an imposing antagonist in ''64'' to a goofy dad with an easy final boss fight. Thankfully, ''SuperMarioGalaxy'' rectified this later.

* VillainDecay: This seems to be the only game in the main series that makes Bowser seem goofy, instead of the {{Badass}} BigBad he usually is portrayed as in the platformers, if only for the lousy voice acting.

** The poison canal ride thing on the lilypads that requires Yoshi to hop across a whole sequence of boats and reach a far away island in Delfino Plaza.
* TheyChangedItNowItSucks: This game is very [[LoveItOrHateIt divisive]] for having very little enemies and items in common with the other games in the series. Also, many fans dislike the removal of the long jump, one of his best moves.

* SoOkayItsAverage: Most fans consider it to be weaker than most Mario games, but a good game nonetheless.

Also, the voice acting is - unsurprisingly - terrible, with the StopHelpingMe dialogue being the icing on the cake.
