A segment of people disliking Mai due to Hype Backlash is not a sufficient enough reason to qualify as a Base Breaking Character. Every character in fiction will have a number of people who don't like them, and to qualify as base breaking there must be a significant division in the audience or fanbase between those who like or dislike the character. Keep in mind that the removal of this trope is not to say that one must like Mai, just that her number of distractors or negative reception is not significant or noticable enough to qualify. Once again, Hype Backlash to her popularity is a much more apprioprate term for what is being described here.

Base Breaking Character Removed due to a lack of any significant broken baseness regerading the characters of Sakuta and Mai. While no character is universally beloved, there has not been any substinital negative perception or re-evaluation of their characters that could result in a broken base. If anything the deleted trope is more accurately described as Hype Backlash to the popularity of the characters, as opposed to a broken base. Lastly, the descriton of Mai as a Mary Sue is blatant flame bait of the highest calibur and completely ignores that she does have flaws (She was willing, albeit unhappily, to let Shoko die if it meant Sakuta got to live) and is not universally beloved in-universe (aside from Sakuta's social circle name one friend she has). While these flaws are in short supply and she is idealized, that's just the tone "Rascal Does not Dream of" goes for in general. For it is an idealized fantatical slice of life series that is brought down to reality by addressing real life issues and interpersonal drama. As such the same criticism of "Mary Sueness" could also technically apply to most of the other characters, when it really doesn't matter.
