* TheyChangedItNowItSucks: Pretty much anything involving the first anime. While it was understandable the ending would likely be changed since the manga's monthly status made it impossible to keep from catching up (This was in the days where anime didn't adopt a seasonal approach and often opted for GeckoEnding). Some were disappointed with the shortening of a few of the arc (Evangeline's arc for example severely cut down the climax where Negima fights the vampirized girls, instead just using a spell knocking them out) and the oddness of last few start arcs. Likewise some where annoyed that the last few start arcs were regulated to OVAs and a movie. Making a very annoying task watching the rest of the story.

** Fate also isn't liked by the fanbase because of both his [[TheStoic emotionless personality]] and the fact that [[MoralEventHorizon he had tried to kill Negi with a stone spear through the back]]. Even after all of the crap that Fate had put Negi and the others through in the Magic World, he doesn't suffer any karmic backlash for his actions in the end and that Negi eventually befriends him, making Fate a KarmaHoudini to some fans who found his HeelFaceTurn unbelievable and unsatisfying. Adding more fuel to this is when he becomes a substitute teacher for 3-A while Negi works on his plan to save the Magic World, with him basically becoming a male version of [[Manga/LoveHina Kanako Urashima]] to some readers.

* EndingAversion: The ending of the manga is considered quite unsatisfactory, to say the least. The main plot with Negi's father is resolved off-panel, a bunch of unanswered questions are left behind, and in general, lots of plot points are brought up right at the end and then quickly set aside. [[Manga/UQHolder The sequel]] has addressed a few of these complaints, though not at all of them.

** The [[SchoolFestival MahoraFest]] arc had taken up more than half of the whole series at its conclusion (96 of 168 chapters) and was so long Akamatsu was forced to drop a few plotlines, including Zazie's formal introduction.
** The [[TrappedInAnotherWorld Magic World]] arc was even longer, spanning '''166 chapters'''. After the defeat of the ArcVillain, the next few chapters quickly wrapped things up in time for TheMovie.

The whole 'the editors wanted a harem romance and Akamatsu tricked them' thing just doesn't bear up to scrutiny. People repeat that all the time with no evidence even though it makes no sense. Second part isn't fully true either: There was a half hearted attempt to take the rights to the manga, but they gave up quickly and was not grounds for torpedoing the franchise. Fan Preferred Couple has to be a pairing with NO chance and while Asuna was the main heroine, Nodoka got a ton of ship tease.

* ExecutiveMeddling: Almost a beneficial example. The executives wanted another Harem Comedy, while Akamatsu wanted to make a shounen manga. Thus, the end result is ''Manga/LoveHina'' meets ''Franchise/HarryPotter'' meets ''Anime/DragonBallZ'', and perhaps one of the most awesome works ever.
** Also the reason for the abrupt ending of the manga. The publishing company of Negima allegedly were attempting to steal the copyright to Negima from Ken Akamatsu. Full story can be read [[http://anime.astronerdboy.com/2012/03/new-proposed-japanese-law-reason-ken.html here]].
* FanPreferredCouple: Negi and Nodoka was probably the most popular pairing for a while. It's supported because she didn't like him for the same superficial reasons the other girls in the class did, them having great chemistry and shared interests, her being the first to admit her feelings for him, and the implication that Negi may have returned her feelings.

* BaseBreaker: Negi. Some consider him a dull protagonist with little CharacterDevelopment, mostly due to having probably one of the worst cases of AesopAmnesia in shonen history. Others find him genuinely compelling in his goals with an intriguing backstory and character dynamic, especially in comparison to other protagonists in the Harem or Shonen genres (who can often be quite dull compared to their co-stars).

* VillainDecay: Notably subverted and twisted with Evangeline: although after her first defeat, she is no longer really an enemy, she later reveals (several times) that she is far, far, ''far'' more powerful than she let on at first, making her absolutely terrifying. Among other things, she uses her ice magic to ''shatter'' a demon several hundred meters tall, she {{KO}}s an extremely skilled martial artist in one hit without her magic while she was distracted by thoughts of Negi's father, and draws a character into an alternate dimension (well, an illusion of it anyways) and proceeds to nuke said character multiple times. MotiveDecay? Maybe. VillainDecay? Not even a little bit.

* BlackHoleSue: Negi to some. Seeing as all the characters see his goal to find Nagi as more important than anything else and hardly ever call him out on it. Made particularly egregious when you notice than whenever Negi isn't around, all 3A seem to do is think about how "cool" he is, and how "mature" he is and how jealous they are that they don't have a dream like him. Taken UpToEleven [[spoiler: when we hear that several of the girls want to, when they're older, get jobs just so that they can stay close to him and help him fulfill his "plan"]] seems they are incapable of seeing any sort of future where he isn't in it.
