The only thing the player can do is fight off a mere two enemy frigates and then slowly collect some surviving cryogenic trays, listening to a haunting, sorrowful background track and Fleet Command stoically counting the number of survivors from the trays.
** ''Cataclysm'': The opening of mission 4, marking the CosmicHorrorReveal. Having taken the mysterious beacon pod aboard the ''Kuun-Lan'' for study, strange power fluctuations are noticed coming from the ship's research module, followed by biohazard warnings across all the lower deck modules. It quickly becomes apparent that ''[[TheVirus something]]'' hitched a ride inside the pod and is now slaughtering its way through the ''Kuun-Lan'', flooding the comms with the screaming of its victims. The research director begs the captain to jettison all the lower modules before the whole ship is overrun, and the assembly soon careens off into space, still broadcasting the shrieks of the damned.

* DifficultySpike: Mission 3, Sarum, complicates the situation enormously. With only 14 fighter squadrons and 12 Corvette squadrons, you have to defend a Shipyard against boarding frigates, destroy three enemy Carriers which are pouring said frigates down on you as well as fighter squadrons for cover, and--if you have not engaged in SequenceBreaking--defend your {{Worker Unit}}s. You do have the ability to build {{Weak Turret Gun}}s and Flak Frigates, but you're unlikely to have enough resources to do this as you lose forces to attrition.

* BigLippedAlligatorMoment: Two in HW1:
** The GhostShip from the ''Sea Of Lost Souls'' appears with no foreshadowing, receives no explanation and is promptly forgotten. One would expect it to receive some contextualisation like the Turanic Raiders or the Kadeshi, but there is none. One would expect that the fact that the ship isn't destroyed but left deactivated would end up being a major ChekhovsGun, especially within the context of the Bentusi mentioning they are uniquely vulnerable to it, but there is nothing. Even when ''Cataclysm'' rolls in and a faction similarly ancient as the Ghost Ship with similar abilities (and similar effect on the Bentusi) is introduced, no connection is drawn. The only lasting effect on the game is that the Kushan gain some technology from it.
** Approaching the Hyperspace Inhibitor at ''Tanhauser Gate'' triggers a cutscene showing Taiidani harvesters operating at the centre of the gate. It is shot beautifully and has a unique, haunting piece of music attached to it. One would expect some grand reveal or a twist to take place in a sequence like that, but there is not a single piece exposition and the cutscene doesn't even trigger a new series of events.
