He states that Austin’s mojo is his "libido, the life force, the essence, the right stuff." Given that Austin has this all powerful libido and Dr. Evil does not, aside from wanting to hurt Austin and leave him "shagless", it is possible that he stole it partly out of envious, wanting Austin’s sexual prowess for himself.
