** One particular toilet houses some treasure... [[spoiler:And the Ultimate Chimera]]. It's as startling as it is hilarious.
* A particularly amusing moment in the otherwise bleak endgame: [[spoiler:Dr. Andonuts rolling Porky around in the Absolutely Safe Capsule]].
* Another funny one happens at the very end, just before [[spoiler:the world is destroyed for good]]. As [[spoiler:the Nowhere Islands are ravaged by cataclysms]], the Pigmask's Airship attempts to escape while the Pigmask's theme plays...and is struck down by a falling meteor, with [[LettingTheAirOutOfTheBand the music distorting and stopping]].

** After a Pigmask destroy the tunnel from the Chimera Lab to Saturn Valley, the Mr. Saturn decides to make a flying birdcage as a mode of transportation for our heroes but needs one more bird. Afterward, several Mr. Saturns are seen holding hook-attached-balloons which they use for, as they put it, "fishing for birdies".

* Some of the GettingCrapPastTheRadar quotes are worth a good laugh:

** One of Queen Mary's guards asks for the answer to a riddle. Using Telepathy on him reveals he answer, and he reveals that he hadn't come up with a riddle yet.

* Giygas. To some, [[NightmareFuel he's horrifying]]. To others, he's so over-the-top and cliche (or just plain strange to the point of SurrealHumor) that [[NightmareRetardant he loses all scariness factor]] and [[NarmCharm becomes one of, if not the funniest part of the game.]]
** Especially prevalent is the infamous [[SayMyName "NESS NESS NESS NESS NESS NESS NESS NESS NESS NESS NESS"]] line; [[HelloInsertNameHere abusing the name feature for Ness]] can turn the line into a [[InherentlyFunnyWords laugh]] [[ClusterFBomb riot.]]

* After you defeat the Forlorn Junk Man, a Pigmask arrives and hurriedly tells you to get in his Pork Bean. Once everyone is inside, he says that if anyone needs to use the bathroom, they just have to hold it in for now, which makes [[ToiletHumor Boney whine in response.]]
