Speaking of three-ways, Skies Of Arcadia. Vyse, Aika and Fina all play off eachother so well it makes the whole journey more fun. Which is way more than I can say for most romantic relationships. Usually they just get in the way of the empire-rebellin' and god-slayin' that adventure's really all about.
That reminds me of something...

Dunno about love/hate relationships, but Tidus/Yuna is sweet, as is Sora/Kairi (yes, Sora/Riku is nice enough but not very canon). I also like FemShep/Liara and Neku/Shiki. I also like Hilda/N.

Blaz Blue: Ragna x Noel (Shut up, I don't think it's incest. 
)
Mass Effect: M Shepard x Tali and F Shepard x Garrus (Feels more genuine than the others, even ignoring Liara's Creator's Pet status)
Final Fantasy: Tidus x Yuna and Cloud x Tifa (Bash Square all you like, they do know how to create genuine pairings.)

I've always liked MC/Yukari, despite it being the boring, "default" pairing. I do prefer Mitsuru over Yukari, but she and the MC just... work.
On a similar note, Yu/Rise. I think they're wonderful together and Rise just so happens to be my favourite character from that game, as my username may so very vaguely imply.
In terms of Les Yay, nothing beats Compa/IF. <3
As for Ho Yay, er, I'd be here all day.

Speaking of Persona, it's hilarious how many Persona4 ships I have. Many of them counter to one another. If they were concurrent, they'd make the whole cast fall into Everyone Is Bi pretty quickly.

Why did this topic devolve into random shipping? I thought it supposed to be about actual romances that fully play out over the course of the game. Well, whatever.
First thing that pops into my mind is Raquel and Arnaud from Wild Arms 4.
Fair call, canonical actual romances only. I'm standing by Aveline/Donnic. The quest to hook the pair of them up has to be the funniest thing I've ever played. Hilarious.

I don't take shipping too seriously, and almost all the pairings I ship are already canon. Still, here are some of my favorites.
- Sora and Kairi. Used to ship Roxas and Namine, but not so much anymore.
- Zidane and Garnet. Locke and Celes, too, but FFIX is my favorite in the series.
- Neku and Shiki, though not necessarily in a romantic way. I know this thread is for couples, but I'm fine either way with these two.
- Sagi and Milly, and Kalas and Xelha. Slightly moreso with the former.
- Link and Zelda. Usually I don't actively ship these two, but they're adorable in Skyward Sword.
Finally, I'm going to have to agree with Vyse, Aika, and Fina as an OT3. Not in a romantic way, really, but they're such a great trio that I couldn't leave them out.
