It's one of several things.
- ) "How dare you put your imaginary deity above [cause I support]!"
- ) "I'm going to pretend to be questioning something while trying to lead you around by the nose and come around to my point of view."
- ) A legitimate question as to whether or not pissing off something that could turn my aforementioned balls into the aforementioned fishsticks is more important than ideology.
I found the last one the most amusing, so I went with that.

There can be other reasons for considering something a pet peeve trope than it being offensive to someone. In the case of God Is Evil, this ne would guess that it has to do with the fact that it is 1) overused 2) despite being overused, people tend to use it to show oh how clever, subversive and edgy they are. It is a "surprising revelation" that s not surprising anymore. The similar situation occurs with elves, I suppose - it is actually rare to see Our Elves Are Better not subverted this day, yet authors still threat it as if they are charting an unknown territory.
If we disagree, that much, at least, we have in commonPerhaps because it's pet peeves. I guess LGT issues are seen as a more publicised issue, that more people care about, so it doesn't need to be made a pet of.
Be not afraid...@Beholderess: Ultimately thats the impression I got. I still don't find God Is Evil anywhere near overused, however, considering that the total amount of works showing that trope is microscopic in comparation to God Is Good. If anything it is a overused trope in Japan.
I do, however, agree that I do not enjoy "weak" examples. The Salvation War did do a great example of this trope; Preacher did not.

LGBT stuff is practically devoid of mention in most fiction, whereas God shows up all the time in Author Tracts of every flavor.

Except for 4/1/2011. That day lingers in my memory like...metaphor here...I should go.God Is Evil is a trope that's pretty much never used well. I can think of one well-done example of God Is Evil: the manga version of Full Metal Alchemist...up until the end. Then it's suddenly revealed that Truth is a benevolent deity after all.
Interestingly, while I found most of the anti-religious elements of the first anime somewhat irritating, I liked the portrayal of Truth as an Eldritch Abomination much better.

In the Pet Peeve trope pages, I've found more people complaining about God Is Evil than any double standards and unfair media portrayals of LGBT people.
Out of curiousity, is it more relevant to not offend Yahweh, or equality for everyone?
