No it happened as you said. But the show didn't give that as a reason, and it implies that Rhaegar and Lyanna planned Aegon to be the name of the kid.
If you want to add that alternate reason it should go on WMG or YMMV since it's not suggested by the show.
So, Dead Guy Junior? For Jon's recently deceased half-brother?
Must... not... obsessively... correct... entries and grammar... must... not...It seems that Rhaegar had planned for the Prince That Was Promised to be born out of his line, which is why he named Martell!Aegon as such. In the books, a vision reveals that he did so with Elia, but it seems that something would have made him realize that the prophecy would not be fruitful with this "Aegon". As such, it wouldn't be Dead Guy Junior if he was intending to name the Prophecy prince as "Aegon", which would be his son with Lyanna.
We're not talking about the books, of course, but this would provide some context. We also don't know Jon's name in the books, so it might be different.

1) Rhaegar intended his child with Lyanna to be named Aegon. If this is the case, then that means he repeated the same name for his son with Elia (also named Aegon on the show). Why he did this makes no sense!
2) Lyanna decided to name Jon Aegon after hearing about what happened to Rhaegar, and then Elia and her children. Is it Possible? Yes. The timeline fits and news spreads and all. But this isn't suggested in the show, this is just fan speculation.
So unless we get additional confirmation...on a Doylist and Watsonian level...we have to say, that Rhaegar set aside his wife Elia and his children, married Lyanna and intended his child with her to be his true heir, and the name of this kid Aegon Targaryen is strongly implied to be one chosen by Rhaegar himself.

Aegon and Aegon.
So, right now the page wonders why Lyanna named her son Aegon Targaryen when his half-brother already had that name and was alive at the time. But as I recall, Ned didn't go to Dorne looking for Lyanna until after Tywin sacked King's Landing and Jon's half-siblings Rhaenys and Aegon were murdered on Tywin's orders. Am I misremembering something or did it happen differently in the show?
