Because Hojo's larger role wasn't revealed until Dirge of Cerberus. A character can still be a main antagonist while being the pawn of another antagonist — like Darth Vader from Star Wars.

Well according to villains wiki Hojo was on the unwitting pawn page so Both Sephiroth and Hojo were pawns to each other.

Also Kuja from final fantasy 9 could also be and Unwitting pawn to garland because (correct me if I’m wrong) garland created zidane with the purpose of defeating kuja.
Would it be awesome if the final fantasy 7 story was a little different like for example Sephiroth was seemingly dead and somehow started to gather some followers with Genesis and Angeal as his right-hand men (Co-Dragons). And Sephiroth’s new evil faction would be one of the main antagonistic factions alongside Shinra Inc. That would have been awesome, but that’s just my imagination. So what do you think?
