That doesn't look like it. Let's see what else I can remember about the games.
- In ??? X, The Goombas were these little spider-like robots (they looked a bit like the robot◊ from The Incredibles, with their round bodies and spider legs). One of those robots was pictured in the game's icon (this was a PC game, just in case I haven't made that clear), and there was one level where you had to fight a giant version of those spider robots.
- In ??? X, there was one level that took place inside a giant tree. In addition to the spider robots, there were these other robots (I think they resembled ants) that would jump out at you and shriek.
- In ??? X, you never see the player character's face, as far as I know, but in ??? M, there is a character customizer.
- There were multiple gameplay modes in ??? M. The main one involved finding stations around the map and solving math problems there to get points, all while shooting at other players. Another mode involved a tower covered in lights that changed color depending on which team was winning.
My first thought for M is Splatoon since it involves shooting ink and there is a tower control mode where the color changes depending on who is on the tower, Although it doesn't involve math it's the closest I got.
Sorry, but good guess. The games are older than that, and they were both on PC.

No, both games used models, not sprites. Although the character designs in M looked a bit similar to Math Blaster. They were very cartoony and stylized.

There were these edutainment games we played in school, in the late 2000's. Both were first person shooter games meant to teach math. Both had names starting with a word like "mission" or "expedition", and then a letter.
