If I'm editing a page and see some old indexing markup at the bottom, is it okay to just delete it on sight?

Yes you can, per How Indexing Works:

Some trope or work pages may have an index tag like <<|Administrivia|>> at the bottom. This is an artifact of the old indexing system and can safely be removed.
