I know this is a little bit late (since you've already done it), but I have a few comments on this re-organization:
- I feel like we can keep "Characters.Girl Genius Assorted" around with it's current name, in large part because calling it "Other" might cause confusion as "the Other" is also the name of a major character.
- Personally, I don't think Characters.Girl Genius Transylvania Polygnostic University and Characters.Girl Genius Corbettites are long enough to warrant their own pages.
- Similarly, I also feel like the categories of Characters.Girl Genius The Heterodynes, Characters.Girl Genius Mechanicsburg, and Characters.Girl Genius Jagerkin can be lumped together. Perhaps there could be a Characters.Girl Genius Mechanicsburg page, with Characters.Girl Genius The Heterodynes and Characters.Girl Genius Jagerkin being other pages that are linked to from that one? So something like:
Whatever | Mechanicsburg (The Heterodynes | Jägerkin) | Whatever
- Lastly, I like your idea of changing Characters.Girl Genius Protagonists to something like "Agatha and Companions." Similarly, I think we could change Characters.Girl Genius Antagonists to something like "The Other and Minions" or "Forces of the Other," since that's effectively what the Antagonists page means now that you've done your rework.

I brought this up in another thread and was directed here.
The layout for Girl Genius is rather jumbled and confusing. It is laid out as:
The division between protagonists and antagonists causes most of the problems.
Protagonists contains a few secondary characters who haven't appeared much (Punch and Judy, Moloch) so it's unclear if they can be called protagonists, and the main character of a one-off short story. And then there's Higgs, who is part of the main characters but is listed on Assorted.
Antagonists is basically every character to oppose the main characters lumped into one page, some of whom have even joined the main characters, and has the Big Bad of the series down near the bottom of the page.
Mechanicsburgers contains both the Heterodynes and the Jagers, which could go on their own pages (and the page should be titled "Girl Genius Mechanicsburg").
Assorted contains no less than five factions/locations that could be their own pages.
I propose organizing by family/house, faction and location, and move characters from Antagonists as needed. Like:
And maybe
Maybe rename Protagonists to something like "Agatha and Companions". And maybe rename Assorted to "Other" once it's emptied out and "other" is only category left.
At present, Agatha and The Other do not have enough words/characters for their own pages per the requirements on Character Specific Pages.
