There was an Ask the Tropers question about this and it seemed like the conclusion was that "Giegue" should be used when talking specifically about the NES game, whereas "Giygas" should be used when talking about the SNES game or the series in general.

Because the original game's localization was unchanged from the prototype, the "more recent" localization is the SNES game's.
That means series-wide examples should use Giygas.

We should have a style guide similar to Wikipedia's where we cover common American vs British English, Spell My Name With An S debates, etc.

I’ve noticed that the Final Boss in Earthbound Beginnings is rendered as “Giygas” rather than “Giegue.” Technically, both names are correct, however no official version of the game has referred to him as “Giygas,” that name being from Earthbound. Discuss and debate which name should be used.
