Suppose a character has yellow eyes to highlight an Animal Motif, but they are not indicative of a supernatural or nonhuman nature — in-universe, it's an eye color a normal human could have.

Does such a character qualify for Animal Eyes?

I made this TLP draft to cover a few such examples (which you can see there), but was told it was already covered by Animal Eyes.

I think the distinction isn't great enough and the trope will become a dupe of Animal Eyes or Supernatural Gold Eyes.

If the animal association is there but isn't strong enough to be animal eyes, you can just use Color-Coded Eyes instead if it has valid in-story meaning or Technicolor Eyes for the gold/yellow being an impossible eye color to begin with

Well if the character is associated/themed with an animal that's known to have gold eyes then I say it counts as Animal Eyes at least a downplayed version.

No, like in settings where every color of eyes is possible is probably not an example. But it was mentioned in the hypothetical that yellow is a typical color AND a character has an animal motif going on, and for that I'd say Animal Eyes applies.
