Alita talks about class differences, which is a lot more universal than the feminist tone that Captain Marvel had that drove people nuts. Keep in mind I like both movies, but it really is apples and oranges given their protagonists tackle different societal themes.

It really isn't, but people have taken stuff Brie Larson have said, taken it out of context and twisted it beyond recognition to make it look like she said that Captain Marvel wasn't a film for men - something she never did.
Alita came out around the same time and was an action movie starring an Action Girl but without a perceived agenda. "Not SJW" and that kind of shit. So, the anti-SJW crowd rallied around Alita as a way of going "see, we're not sexist, we like this movie that stars a badass girl - but that Carol Danvers is just SJW propaganda". It's basically "I'm not racist, I have black friends".

Mega Man fanatic extraordinaireSocial Justice, when it’s mocked online tends to be a metaphor for feminism. Which is the point of Captain Marvel (how women deal with men, how women support other women, and women taking their own initiative whether or not a man supports them, which is part of most moderate feminist theories, that women should be equal to men and be allowed independence from them in motivation and action). Since feminism is a bit of a dirty word, whether it’s motivated by pure misogyny or people associating feminist thinking with the most extreme schools of feminism, anything feminist is bad. And thus many annoying Youtube personalities were born.
Alita is not a feminist movie since it’s focused on class. The masses struggle in unison against the 1% hoarding wealth and power for the sake of such, and Alita, a wide eyed idealist with a sense of justice, realizes that’s an issue, and hopefully if a sequel gets made, actively tries to do something about it. Maybe I’m wrong, but I don’t see many people defending the rich in this day and age.
Or maybe I’m overthinking this and like the guy from Honest Trailers suggested, we would have been better off if James Cameron instead made a film adaptation of JoJo's Bizarre Adventure.
I've seen some also point out that Alita appealed to mysogynists because she was largely motivated by her love and devotion for a man. Which is kinda true, but then she also spends the entire movie fighting against male authority figures − which includes going against the wishes of her own father − so that analysis is a bit half-assed…

The whole major theme is that Alita is a warrior rather than a daughter-figure for Ido, a girlfriend figure for her boyfriend, or more.
Part of what was a strangely interpreted scene is the fact that Alita doesn't feel comfortable in her childlike tween body but wants the body of a woman soldier.
A metaphor for being treated as an adult and soldier.
It's a very strongly feminist movie, IMHO.

People latch on to movies as rallying cries which may have little to do with the movie itself.
I can kind of understand how Captain Marvel is more overt in being a feminist story (supported by both elements in the movie and behind the scenes conversations) whereas Alita is more subversive and metaphorical. I personally preferred Alita over Captain Marvel (more engaging lead character, much better action scenes, damn near godlike cinematography) but if I don't like a movie I just stop talking about it after a week or so.

It is incredible that people watch such films and do not realize that the protagonist is not supposed to be an example to follow.
