I'm wondering what kind of relationship the two characters have because few people seem to notice that she's basically his evil and distaff counterpart. Both are the definitive and most iconic sidekicks to their mentors, both have the same kind of skillset and both are the comic relief in their two person teams (I know Joker is Laughably Evil but he has more serious and horror moments.)

Within all Bat related media there seems to be little highlight on these aspects. Any ideas on why?

Have you read Grayson Annual #3? Its got a Dick Grayson/Harley Quinn team-up that's pretty good.

Its the only time I can remember them ever interacting now that you mention it.

Harley's a comparatively recent addition to the bat-characters, and one that came along (at least as far as the comics were concerned) well after Dick had ceased to be Robin and become Nightwing. I can only suppose that may be part of the reasoning.

Harley doesn't seem to have much of a relationship with anyone who isn't a villain.

Is John Constantine in it? That's cool.

Yeah, he teams up with Harley Quinn, Constantine, Azrael, and Simon Baz. It was a pretty fun issue.

It's interesting to note that the original Joker's Daughter was created by Bob Rozakis back in the 70's to be a foil for Dick Grayson/Robin. She began as a villain and became a hero, changing her name to the Harlequin, joining the Teen Titans at the time and even becoming a romantic interest for Dick. She never actually had any connection to the Joker, but Harley shares a lot of superficial similarities with her. I'd guess that Paul Dini did not have her in mind when he created Harley (I'd be surprised if he'd even heard of the character as she was pretty obscure; she didn't even merit an entry in the first Who's Who) but Bob Rozakis has said he considers Harley to be the spiritual descendant of his character.

I think Harley was originally inspired by the Molls of the Week in the Adam West show. At first, IIRC, she was intended to be an oneshot henchwoman character (that was back when Dini had only commited to write Heart of Ice and Joker's Favor).

[up] I can see that. In those first couple of appearances, she does come off a lot like one of the Molls of the Week.
