I thought the guys who made the Prime trilogy had left the company and made RE:Core.

I'm cautiously optimistic. Corporations, by their very nature, are examples of Theseus ship - if all the original people leave, but new people are still there, is it still the same company? Retro likely does have a culture in which the current crop were inducted, and in all probability they did work at the same time as the old guard, so hopefully absorbed enough talent to pull this off.
This isn't unprecedented. id kept on making great games even after Carmack, Romero, Hall, Other Carmack, Peterson, and McGee had all left, so hopefully Retro can do the same.

This is really fascinating from a What Could Have Been standpoint, but I'm not looking forward for it being covered up for 10-20 years.

Nintendo doesn't usually formally announce games years before they launch. Typically, they'll drop the announcement at most just slightly over a year before release, which is generally far enough in development that a delay or cancellation would be unlikely at that point.
The Switch presentation announcement and E3 2017 had a number of uncharacteristically early announcements because Nintendo really wanted to push the system (as weird as it is to say in retrospect, remember that nobody had any reason to believe the Switch would succeed). Before that, the only major Nintendo titles I can remember that have suffered delays since the turn of the century were BOTW and SSB Brawl.
The only do when they feel there is a need. Like having a Direct full of games that are years out because the system they are coming for went way under expectations.
Case in point:
Nintendo also hyped Twilight Princess before it got delayed twice. To add onto my point from before, a game being redone from square one is a huge risk, but it doesn't mean it's doomed to never release. See Final Fantasy XIV (it had assets from 1.0 already, but they still had to redo the entire game) and Duke Nukem Forever.

This announcement felt like the Bot W delay announcement at the end of March 2015, just a couple of weeks after the Switch was first announced as the NX.
At least Bot W had gameplay footage and a trailer before then, so I'm not sure which is worse/better.

The “things are going poorly, so let’s bring in more teams to make sure this is good” approach is such a welcome change from the constant “problems? Burn it all to the ground and fire all the developers,” stories you hear from other companies.
