  • What appears to be a very minor one on the surface but Maho's POV segments quickly showcase how much Kurisu meant to her as a colleague and friend when she profoundly thanks Okabe for becoming Kurisu's friend (in the Alpha line) and cries in front of him.
  • Suzuha's flashback to the last time she saw Daru in 2036 and when she began her mission, resulting in Kagari being torn away from Mayuri in order to go with her, leaving Daru and Mayuri behind as Peacekeepers encroached on their hidden location.
  • Mayuri's email to Okabe before she travels to the past with Suzuha. Doubles as a heartwarming moment, though.
  • Adult Luka's death in 2036. To make it worse, this comes immediately after Okabe wakes up after an 11-year coma. On the plus side, it's the final trigger that begins Okabe's long-awaited Heroic Second Wind.
  • We've already heard how terrible World War 3 will be, but we never got to see it for ourselves. This time we do, and it's exactly as depressing as you'd think.
  • Okabe's brief, temporary reunion with Kurisu. She realizes he's in the "wrong" world line and instructs him to return to the Beta world line, telling him to think of their reunion as "nothing but a dream".
    • The anime makes it even stronger a moment, with emphasis being put on the cryptic message she sends to herself at a specific point to fix the timeline. The fact Kurisu could remember this exact moment and calculate her own reaction that accurately, speaks of mountains of untold regrets.
  • Kagari's entire story. She became a war orphan at a very young age, was experimented on and brainwashed by Leskinen, separated from Mayuri and Suzuha, and depending on the route, captured and experimented on again. She doesn't get a happy ending in any of the routes except for the True Ending.
    • In routes where Kagari impersonates Yuki, despite living a lie, she (as Yuki) still genuinely bonds with the cast, as the real Yuki had yet to meet them. Most notably, she genuinely falls in love with Daru, and when mortally wounded expresses hope that he finds genuine love with the real Yuki. All in all, this is likely the only happiness this version of Kagari ever finds.
    • Doubly so for the moment in the anime where Okabe finds the facility Kagari was experimented upon, since it has the very dark ending "Last Game" play at the same time, as if to confirm that every time it had been playing, was all building up to and hinting to how horrified Okabe would feel upon realizing the awful truth.
  • The "Gehenna's Stigma" ending, where Okabe is tortured by Leskinen, Kagari dies trying to rescue him, Mayuri and Suzuha are possibly killed, and he finally gives up on everything.
  • Episode 22: Everyone deciding to erase Amadeus in the past.
  • Episode 23: Of the good variety, when 2025 Okabe starts Operation Altair, and finds Mayuri and Suzuha stranded in BC 18000.
