Dark Crafter loses some of his swirling colors each time you attack him. When he's down to one hit, he's left with only the primary colors: red, yellow, and blue. Whatever he wants the colors for, he's trying to hold onto even the most basic colors as long as he can.
Dark Crafter running away from Kirby the second it gets separated from Claycia with whatever colors that it stole it can could mean that it realizes it simply put doesn't stands a chance against Kirby. Hence why his boss fight is so easy, he truly can't win and knows it.
