* RonTheDeathEater: The Fat Controller. In the book/television series, he's a stern yet kind ReasonableAuthorityFigure who cares dearly about his engines and employees. Here he's a FatBastard CorruptCorporateExecutive who only cares about making money from the railway and bio-fusion. He also doesn't care about work ethics or safety and lets his subordinates die if it means saving himself from legal trouble.

** Duck and Oliver: Childhood friends with a shared dream of becoming engines and working on Sodor. By the time they are biofused the ban had already taken effect. [[spoiler: They are however given an oppertunity to work by the japanese railway. Only for it to be a trick and they are forced to fight one another to the death in an imorale cage match. Duck wins and completely loses it when it sinks in what he had done.]]
** Smudger: Like in canon he was converted into a generator but with a much darker context. A point here that is not made clear in the actual show is that he was converted due to budget cuts of the mine being unable to pay to fix his faulty wheel alignment rather then punishment for his clumsiness. Meaning that in this universe he was a liability being butchered for monotary reasons. This almost makes [[spoiler: his eventual salvaging by Hit Logistics seem downright merciful in comparison and that is not even going into the deleted scene...]]

* UnintentionallyUnsympathetic: Keith Hartley constantly badmouths Sir Topham Hatt. However, he still works for and helps Hatt as PunchClockVillain and never entertains the notion of quitting. To be fair though, it's worth noting that this version of Sodor (and implicitly the rest of the world) is an absolutely nightmarish hellhole; Keith most likely cannot afford to lose his job lest he risk homelessness and starvation.

* UncannyValley: While most of the human characters resemble the wooden figures used in the TV series, human Thomas is just Thomas the Tank Engine's face on a human child's body, and it looks a bit off-putting. [[spoiler: Thomas' skull is also oddly shaped, it somewhat resembles a human skull but in a way doesn't. It looks squished and warped, possibly intentional to emphasize the the BodyHorror and mutation Thomas went through with bio-fusion.]]
