** Part of the reason that the end-game plot twist is so controversial among the fanbase is because many feel that it retroactively cheapens much of the impact of the story and [[spoiler: made it feel like it added next-to-nothing on the backstory of Big Boss. Mission 45, "Shining Lights, Even in Death", is commonly cited as the most crucial plot point that is cheapened by the twist. It's the point where Big Boss fully becomes a demon, and it shows the sheer loyalty that the soldiers have for the man in spite of this... except you're not actually playing as Big Boss. The reason why the Radien twist worked in ''Metal Gear Solid 2'' is that not only did it introduce a completely new character to the series, but other characters like Solid Snake still had their backstories developed further. With ''Metal Gear Solid V'', [[NeverTrustATrailer it was advertised as the story of the path of Big Boss becoming the villain]]. But when you find out you were playing as a body double instead, you realize the game added nothing to the overall story of Big Boss and the only thing Venom Snake contributed to the mythos after the events in this game was being the "Big Boss" Solid Snake fought in ''[[VideoGame/MetalGear1 Metal Gear]]'']].

* UnderusedGameMechanic: There's a couple of aspects of CQC that many players don't bother with, due to their limited payoff. For example, using the knife to slit an enemy's throat will kill them instantly, something that's less useful in a game where capturing them alive is highly encouraged. The only real reason to do it is if you're going for the emblem for knife kills. There's also a move that allows Snake to disarm an enemy soldier and use it against him, which is probably only commonly known about since it was showcased in one of the earliest trailers.

The problem with this is that you'll naturally accrue a hefty amount of mediocre-level staff regardless of whether or not you bring them in yourself, meaning Mother Base will RAPIDLY become overpopulated and force you to start removing staff members simply in order to complete the side-missions in the first place, and forcing you to spend several cumulative hours sorting through staff-members with varying skill levels, working out who you need to keep around, who causes the most trouble among other staff members... it basically turns into a boring process of middle-management in the centre of an action-stealth game, taking up far more time than is necessary

** Building new weapons and expanding Mother Base happens in real time. The higher the weapon level or additional piece of the base, the longer it takes. For weapons, it starts with 18 minutes, then doubles nearly every level, except the last which is ''only'' three hours or so. Level four of your base also takes a little over three hours. What makes this even worse, is how strict the clock is. It only runs when the game is running. You cannot commission the development of new weapons, items and bases, turn the game off and have the console's Internet or internal time count. Also, make sure you are not on the loading screen. If you forgot to press the "Continue Game" button between loads and left the game, you are out of luck. If you didn't change your console's control settings, the system will stop the game after a period of inactivity. This is all annoying enough, but the game ''really'' pushes it when it comes to expanding the FOB bases and developing "Gold" level weapons. They take absurdly long times to finish, sometimes ''more than 24 hours'' and remember they have the strict game requirements listed above. You can finish them instantly....if you have enough Mother Base Coins and the cost means you either have played every day to acquire a lot of them or you paid real money for them.
** The Dispatch Missions you send your soldiers on also have the same annoying time rules as well.
