The fact that the Spot can run out of dark matter which will render him powerless is a big plot point and a major weakness, one that at least Miles and Gwen are aware of, so they can certainly try to use it. However, the Spot himself knows it too, and since he's now taking things very seriously, he will be on guard against it, so defeating him will require a different approach.
