You now ask, why does KyoAni spend so much time on Fuko, even after her StoryArc had been completed in the first season? Fuko held the key to Nagisa and Tomoya's happiness. Fuko was the first one who gave Nagisa and Tomoya the vital first push on their journey to pursue each other (the scene where Fuko wants them both to call each other by first name). Fuko helped the Garbage Doll find Ushio in the Illusionary World, and without her, Illusionary World Ushio might never have known her true identity, and if she didn't know her true identity, she wouldn't have been able to send Tomoya/Garbage Doll back in time to save both her and her mother. Without Fuko, Tomoya would have done a true GenerationXerox by living in permanent grief like his own father.

We all knew that the Tomoyo After's ending was a huge depression when Tomoya died and Tomoyo now left all alone. What if Tomoyo wasn't entirely alone in the life after Tomoya. [[spoiler:If you guys watched the adult version of the VN]], maybe Tomoyo would end up to be a single mother of Tomoya's child.

We have a potentially sentient city, a magical school, and a weird lights. Also an old guy who certainly knows WAY too much bordering on Magical Janitor levels... what if the city is a Tardis or the remnants of one? Those lights are LITERAL reset buttons. The school naturally screws the subjects of reality allowing a comatose girl to ghost around. And there is a literal Other World thing happening with a robot. It has Time Lord written all over it, not THE Time Lord we know and love (or that other guy/lady) but someone similar but less.. scary at the very least. The Principle always makes sure his students get their happy ending even if time needs some readjusting!

AIDS disables a person's immune system. Nagisa's body is always weak and she gets sick easily. Clannad takes place in nineties (there were no cell phones and computers.) so AIDS could be an unknown disease in that time. Nagisa could get AIDS through a used syringe. AIDS can show it's effects anytime. And Ushio can get this disease through her mother. Reset button may remove her disease.

to:

* My theory is that it was some kind of congenital disease. Maybe Sanae inhaled too much of Akio's secondhand smoke when she was pregnant with Nagisa, giving her a genetic defect that would later be passed down to Ushio.

[[WMG: The entire timeline where Nagisa dies is an extended dream sequence]]
Tomoya, paranoid that Nagisa wouldn't survive childbirth, had a long, extended dream sequence where his nightmare scenario played out, ending with himself and Ushio dying. The timline where Nagisa survives is THE timeline.

Tomoya actually blacked out briefly and, since dreams can be time-compressed, five years played out in the dream. When he came to, he feared it was all a premonition dream...only it wasn't.

to:

* Ok, someone obviously only watched the anime. It generally a bad idea to do that with works based on a visual novel. Go read it. You won't? Oh well, I guess I'll explain it then. It has to happen this way to make the story work, if Nagisa doesn't die, Tomoya won't realize how hard his fathers life really was, and the he did what he could, despite the circumstances, and he did better than Tomoya. If all of this wouldn't have happened, he wouldn't ahve reconciled with his father, which is one of the main points of After Story. Ushio dying is maybe a bit over the top, but I think it's so Tomoya will know that he can reach a better world using the orbs. Though if you think this is bad, go play Kanon, I dare you.

Connections to the illusionary world aside, this is why Nagisa and Ushio have their disease. They are actually reincarnated winged ones. The light orbs that Tomoya collects in the Visual Novel is the magic needed to break their curse.

We see the scene in ''~After Story~'' 22 where the camera pans on the Girl in the Illusionary World, then when it pans out and back in again, when Fuko asks what the girl's name was, Ushio is seen instead. This means that Fuko knows that the Illusionary World exists. Since she is able to project herself into the school even when she was in a coma, it's safe to say that she can effectively travel between the real world and the Illusionary World. Using the [[SuzumiyaHaruhi Haruhi]] definition, Fuko is a Dimensional Slider.

[[WMG: In the "Episode 21 Timeline" Akio becomes a world famous actor.]]
Crushed with the deaths of their entire family, Akio and Sanae are, understandable, very depressed for a while. However they are not ones to give up. So Akio in particular focuses his sorrow into his acting and manages to make it big. Though it never mitigates the loss, it does at least allow him to achieve something with his life giving them some form of happy ending.

Let's recapitulate: Tomoya's mother dies in his early childhood. His dreams of being a basketball player are shattered by his father who accidentally breaks his shoulder. Then, Tomoya's father, full of angst, drinks and wastes his money at gambling. Then Tomoya marries Nagisa, sees her dying by childbirth at home while a snow tempest blows outside. Then he leaves his daughter Ushio to her grandparents until he wakes up five years later and takes her back from them so they can finally cry for their daughter. And finally, Ushio, who was pretty healthy until then, suddenly becomes ill and dies in the street in his father's arms (under the snow, of course). At this rate, a third season of Clannad might feature the Furukawas' bakery burning down to the ground (with them in it), a major earthquake crumbling down the whole city while Tomoya is hunting starfishes at the beach, and end with a homeless and drunk Tomoya dying, eaten alive by boars. [[ArsonMurderAndJaywalking And more snow]].

* It's a horrible thought, but it makes sense; she doesn't appear even as a background character in these episodes, and this series makes it very clear that so long as Nagisa's around, there's no way he'd fall in love with anyone else.

1. Who's wish was granted then? Well obviously it must have been Shiima's. I just played through the route in the vn and both of Misae's and Shiima's wishes were practically identical. The wish was to love them forever. And if it was indeed Shiima's wish that got granted, then that was indeed successful, Misae forever loved him. In her route, she resigned herself to being alone because she couldn't imagine herself with another because like the wish, she still loved Shiima and she would forever.

* I was always under the impression that the illness was just due to both girls having strong connections with the illusionary world. After all, keeping a universe alive for that long and, for Ushio, ''actually existing in two separate universes'' must really draw on your energy. This would also explain why Ushio is stated as being perfectly healthy as of the series ending; the world was able to sustain itself and the girl in the illusionary world became one with her.

The orbs grant wishes, so it makes sense that the light orbs are connected to the Sakura tree. After the tree first whithered, the number of light orbs in Hikarizaka dropped considerably, which is why they aren't seen like in the town's old legends. When Ushio is born for the second time, this is when [[DaCapoII Sakura makes the Sakura tree bloom again]], thus triggering the massive light orb appearance. Because the new tree is imperfect though, no more light orbs appear in the town.
