** Upon beginning the level, ''Carpe Retractum'', it begins with the usual narration and then continues with Hermione telling Harry and Ron they have the Graphorn Horn, but still need the other ingredients. An unused cutscene in the game allows Hermione to announce that they have all the ingredients and can just go straight to class. The reason this cutscene went unused is because one of the ingredients can't be obtained until this very level.

* GameplayAndStorySegregation: When the time comes for the prisoner of Azkaban to be freed, he does so thanks to Buckbeak who also escapes execution. That doesn't prevent the players from revisiting Hagrid afterwards and have the hippogriff flight as many times as they like.

* HeartContainer: In the home console releases, collecting five wizard cards increases your stamina bar. This is reduced from the ten you needed in the previous game, though they are better hidden this time to compensate.

* {{Retcon}}: In the PC version, the spell used to push objects has suddenly always been Depulso, when the previous games had used Flipendo. This is especially glaring when Hermione asks Harry and Ron if they remember how to cast Depulso, which is something the player doesn't.

* TheVillainMustBePunished: Discussed in the conclusion. Sirius becomes furious that Harry would let Pettigrew go instead of letting Sirius kill him, reminding Harry that the entire reason Harry is an orphan in the first place is Pettigrew selling out Harry's parents to Voldemort. Harry agrees, but says killing him isn't what his father would have wanted and letting him go is more of CruelMercy. Dumbledore also says Harry did the right thing even though it resulted in Pettigrew's escape, as this has created a magical bond between Harry and Pettigrew that backfires on Voldemort later.

** The House Cup ceases to be a gameplay mechanic starting in this game. In the various adaptations of the first two years, winning it was either pointlessly easy, annoyingly hard, or made meaningless by DeusExMachina, so relegating it to non-interactive story was perhaps inevitable.

* FighterMageThief: Sort of. All three of the playable characters are wizards, but their gameplay niches cause this effect. Harry is the fighter, receiving bonuses to athletics. Hermione is the wizard, as she has the most and strongest spells. Ron is the thief, with special abilities that relate to secrets and using prank items that help with sneaking.

* DummiedOut: The GBA version has remnants of a ''VideoGame/{{Tapper}}'' clone [[http://tcrf.net/Harry_Potter_and_the_Prisoner_of_Azkaban_%28Game_Boy_Advance%29#Unused_Minigame floating about]] in the data. You can cheat your way into it, but its {{Unwinnable}}, as the "catch the mug" routine was either removed or never finished.

** In this game, Quidditch is no longer playable, being relegated to {{Cutscene}}s. ''VideoGame/HarryPotterQuidditchWorldCup'' came out the year before, so perhaps EA felt they couldn't improve on that. Plus, flights on Buckbeak essentially replace flights on your broomstick.
