* There are several houses you can visit where there are families with babies and young children. After the dome over the world has grown to a certain point, it's starts sucking the life out of the people below. Visiting some of those houses again, some of the younger or weaker kids and adults start getting sick and becoming bedridden. And even worse, there are houses that had babies that will have crosses out on their front lawns, and when you go inside the babies are no where to be found...

* What happens to Leon around the halfway point. [[spoiler:You know, where he dies? After his FaceHeelTurn, it's revealed that the BigBad was forcing Leon to fight the rest of the party by holding the one person he really cares about hostage. After the fight (manga only), Stahn gives a speech about how friends help each other, and they're just about to shake hands and become friends, when an earthquake hits and Leon has a HeroicSacrifice to save the rest of the party, but not before revealing that he's Rutee's brother.]]
** Even moreso in the [=PS2=] remake, [[spoiler: where his death is a HeroicSacrifice.]]
* Before that, in the [=PS2=] remake, the entire second half of Leon's story serves to drive him farther and farther past the DespairEventHorizon, until [[spoiler: Marian tries to commit suicide to allow Leon to leave his father's command]]. Hearing this finally puts him into enough of a blind rage to try attacking his father, only for him to get beaten into a five day coma. And then he's forced into betraying the party.
* The bad ending of Mary's story, [[spoiler:where Dahlis dies after she regains her memory.]] Even more heart-wrenching if you decide to visit her afterward. Fortunately, doing so also helps her onto the path of recovery, but it's still really hard to watch.
* Hugo's [[spoiler:final moments in life, especially when Rutee realizes that Hugo actually ''cared'' about her. Arguably worse in the [=PS2=] remake in that Hugo mustered up enough will to actually fight back Miktran's control over him, just to allow the party to escape. And it's from there Miktran's control over Hugo drowns out the latter's will for good.]]
