Whilst renovating an apartment building, construction workers unearth the skeleton of Tommy Keegan: a child who went missing thirty years ago. With evidence of murder, Logan and Cerreta investigate the case. The prime suspect at the time was Ed Conover, a gay man who lived in the apartments with the Keegan family; another neighbor, Mr. Messimer, suggests Conover was known locally as a child molester. Messimer's daughter Julie Atkinson was playing with Tommy just before he disappeared, and could be a key witness. Olivet finds that Julie has severe psychiatric problems and seems to be repressing memories involving Tommy. When Olivet helps her re-enact her movements before Tommy's disappearance, Julie recalls seeing her father rinsing out a bloody sweater in the bathroom.

The [=DA=]'s office now needs to find evidence against Messimer. Everyone who knows him is too scared to speak out against him, and even the discovery that he was once arrested for soliciting a teenage boy in a public bathroom won't stand up in court. The case rests on Julie's evidence, but Messimer reveals she was recently committed to a psychiatric hospital. Together with Julie's estrangement from her father, this makes it unlikely a jury will believe her; she insists on going through with it even when Messimer tries to manipulate her into backing out. After his lawyer tries to convince the jury that Julie is lying to get back at her father, Stone threatens to report Messimer for intimidating her before the case. Messimer reluctantly changes his plea and accepts a sentence for manslaughter, admitting to the court that he bludgeoned Tommy to death and then hid the body.

!!!This episode contains examples of:

* AbusiveParents: Messimer was emotionally and psychologically abusive toward Julie.
* TheAlcoholic: Messimer had a serious drinking problem at the time of Tommy's death.
* AllGaysArePedophiles: This was very much the belief at the time Tommy disappeared in the 1960s, and led to Conover being falsely accused of his murder. Averted by the fact that Conover isn't guilty; Cerreta mentions that statistically, convicted pedophiles are more likely to be heterosexual.
* ArcWords: Julie's repressed memories involve "blue and red", which is repeated several times. No one's sure what this means until, under hypnosis, she recalls seeing her father washing blood out of a blue sweater.
* BrokenBird: Julie is one.
* DepravedHomosexual: Messimer is this, and invokes the trope by trying to cast suspicion on Conover.
* GoodGirlsAvoidAbortion: Messimer's lawyer unsuccessfully tries to discredit Julie to the jury with the revelation of her having had more than one abortion.
* HalfwayPlotSwitch: The first half of the episode focuses on the detectives investigating Conover as a suspect. The second half switches to everyone's attempts to build a case against Messimer.
* MyGreatestFailure: Tommy's mother sees his death as this because she allowed him to walk home by himself.
* PaedoHunt: There was one after Tommy's disappearance, although it involved the wrong suspect.
* PuppyLove: Julie suggests that she and Tommy were romantically involved, as far as it gets for a pair of 9-year-olds.
* RippedFromTheHeadlines: Based on the murder of Susan Nason, allegedly by George Franklin; who was convicted (later overturned) on the evidence of his daughter after hypnosis to uncover repressed memories.
* SlaveToPR: Messimer insists that he not be named as a suspect in the press, threatening a hefty civil suit against the [=DA=]'s office if they don't comply.
