He apologizes for being such an ObstructiveBureaucrat, and admits she's a far better cop than he is, and Vern was right to put his faith in her. Molly, for her part, is humble and genuinely touched by his admission, and gives the poor guy some much-needed words of encouragement. After spending most of the season at odds with each other, it's nice to see the two cops finally mend fences.
